SUMMARY:TissUUmaps 3: Interactive visualization and quality assessment of large-scale spatial omics
DESCRIPTION:We present TissUUmaps\, browser-based tool for GPU-accelerated visualization and interactive exploration of tens of millions of datapoints overlaying tissue samples. Users can visualize markers and regions\, explore spatial statistics and quantitative analyses of tissue morphology\, and assess the quality of decoding in situ transcriptomics data. TissUUmaps provides instant multi-resolution image viewing\, can be customized\, shared\, and also integrated in Jupyter Notebooks. It is also possible to directly connect spatial markers with markers in feature space\, such as UMAP plots\, to interactively relate feature space with physical space. TissUUmaps was created in collaboration between BIIF and the Wählby lab. I will provide short summary of available beamlines and access schemes and give some advice related to the preparation of proposals. Some recent research highlights will be used to illustrate the possibilities of MAX IV in all branches of science. The presentation is addressed first of all to new users\, but it could be of interest to everybody interested in exploring research possibilities at MAX IV. The next call has a deadline on the 7th of March 2023\, and it is now the right time to prepare proposals. Currently\, 16 beamlines are opened for standard proposals. Some beamlines are still under construction\, and some beamlines are expanding the range of their experimental possibilities with every call. SUMMARY:OpenUC2: From Ideas to Globally Accessible Instruments
DESCRIPTION:Speaker: Benedict Diederich\, Leibniz IPHT Jena \n\n\n\nPandemics\, extinction of species\, and antibiotic crises: These are not dystopian scenarios of the distant future\, but current\, observable problems that people globally are now trying to deal with. Science is responsible here for guiding the path\, researching connections on a global level and disseminating its findings. However\, technical expertise and financial investments in laboratory equipment and experiments are often limiting factors. What follows from this is the lack of accessibility to the scientific tools necessary for researching socially relevant topics. \n\n\n\n“Frugal Science” thinks of scientific instruments from a whole new perspective. Limited by the available budget and parts\, one has to get creative to solve a scientific question posed by society. Following this idea\, we have applied this method to the – in many situations – costly field of microscopy to provide a deeper insight into the microcosm for everyone\, everywhere. With our modular\, open-source optics toolbox UC2 (You.See.Too.)\, we provide teaching materials in STEM subjects and put powerful optical tools in the hands of those who need them most: Biologists\, Chemists\, Physicists\, Computational scientists\, and students. We prove its capabilities as a rapid prototyping tool for optics by rapidly developing a new method to capture large amounts of plankton in 3D using a light sheet and a holographic setup. The “HoLiSheet” costs less than the laptop that processes the data and is fully open-source.

SUMMARY:Open Hearing: Gothenburg Phenomics – Proof of Concept Project Invitation
DESCRIPTION:The aim is to establish proof-of-concept for life science research with expressed (pre-)clinical relevance. This will be achieved by forming a closed loop from biomedical research question (initiated by pre-clinical researchers) to returning actionable biological results\, in terms of mechanisms and potential biomarkers and targets. \n\n\n\nIn this open hearing we would like to identify preclinical and clinical research questions where samples and data are available for proof of concept for a combined metabolomics/proteomics/data analysis study. DESCRIPTION:The PONCH Study of the influence of diet\, obesity and gestational diabetes (GDM) on maternal and child metabolic health\n\n\n\nUlrika Andersson Hall\n\n\n\nUniversity of Gothenburg \n\n\n\n\n\n\n\nUlrika is currently an associate professor and project manager of the Pregnancy Obesity Nutrition and Child Health (PONCH) study headed by professor Agneta Holmäng at the Institute of Neuroscience and Physiology\, Sahlgrenska Academy\, University of Gothenburg. Ulrika has an MSc in Molecular Biotechnology from Uppsala University and a PhD in Biochemistry from Oxford University. In 2015\, after post-doctoral positions at the Medical Research Center of Imperial College\, London\, and at the Department of Food and Nutrition and Sport Science\, University of Gothenburg\, she joined the PONCH group. She now runs the PONCH study focusing on maternal and child metabolic health during and after pregnancy\, but has also added other branches to the study\, particularly with focus on the transition from gestational diabetes to type-2-diabetes. \n\n\n\nThe PONCH study: \n\n\n\nPONCH started in 2009 and is an ongoing prospective\, longitudinal study investigating the influence of diet\, obesity and gestational diabetes (GDM) on maternal and child metabolic health. The specific aims of PONCH are to better understand how body composition\, insulin resistance and energy metabolism change during and after pregnancy in women of normal body weight\, with obesity or with GDM\, and how this affects the body composition and health of their children. Another important aim is to evaluate insulin resistance after GDM in order to better be able to predict the development of type-2-diabetes in these women. Here\, we also investigate the effect of life-style factors in the transition from GDM to type-2-diabetes. DESCRIPTION:A half day dedicated to kinases in drug discovery organized by SciLifeLab DDD in collaboration with AstraZeneca.  \n\n\n\nKinases continue to attract much attention in drug discovery. Since the first compounds were launched in 2001 the learning curve of how to tackle different challenges has been steep. Then\, she worked on protein design in the group of Dr. Lynne Regan at Yale University\, USA\, as a Postdoctoral Fellow and Associate Research Scientist. She joined IMDEA Nanociencia in 2010 and started her independent research in nanobiotechnology. In 2016\, she joined CIC biomaGUNE as Ikerbasque Research Professor. Currently\, she leads the Biomolecular Nanotechnology group and is Scientific Director at CIC biomaGUNE. \n\n\n\nHer research focuses on protein engineering toward the generation of functional nanostructures and bioinspired materials for applications in nanobiotechnology and nanomedicine. \n\n\n\nProtein engineering for functional hybrids and biomaterials: applications in biomedicine and technology\n\n\n\nProteins are the most versatile biological building blocks\, composed of smaller units called amino acids\, which offer a rich chemisty. The diverse 3D structures of proteins translate into a wide range of functionalities\, making them ideal candidates for use as building blocks in tailored nanofabrication and the creation of novel protein-based functional composites and biomaterials. \n\n\n\nIn our group\, we aim to leverage the potential of engineered proteins as building blocks for the generation of functional nanostructures and bioinspired materials for a wide range of applications in technology and biomedicine. SUMMARY:Data-driven life science and the RDA: Leveraging global data communities in regional initiatives and cross-border infrastructures
DESCRIPTION:This workshop will showcase how to leverage the Research Data Alliance (RDA) to support life science research today and what role the RDA and international data infrastructures can play in the transition to an increasingly data-driven research practice. It is organised by ELIXIR\, NBIS and the Science for Life Laboratory (SciLifeLab) and includes speakers on life science data & interoperability\, stakeholder engagement\, and liaison strategies with the RDA. \n\n\n\nThe workshop aims to promote and refine strategies for liaising with global communities and in particular the RDA to develop and adopt solutions for data-driven life science research. The intended audience is research communities\, regional research infrastructures and cross-border infrastructure collaborations. However\, registration is open to everyone who is involved in furthering shared principles and standards for life science research data. To accommodate a dynamic and diverse group of participants\, the workshop is hosted as a hybrid event\, accepting participants on-site in Gothenburg\, Sweden or online via Zoom. \n\n\n\nThe event schedule is organised into two parts where invited speakers will present their experiences leading into discussions focused on finding effective liaison strategies and forming new collaborations across communities and infrastructures. Part 1 focuses on showcasing examples of how to leverage activities and outputs of the RDA to converge on shared principles and practices. Hafler\, M.D. is the William S. and Lois Stiles Edgerly Professor and Chairman Department ofNeurology and Professor of Immunobiology\, Yale School of Medicine\, and is the Neurologist-in-Chiefof the Yale-New Haven Hospital. He has made seminal discoveries in the pathogenesis of multiplesclerosis and autoimmune diseases including identification of human autoreactive T cells andthe mechanisms that underlie their dysregulation with the discovery of human regulatory T cells.He led the discovery of genetic variants causing. He was awarded the Dystel Prize for MS researchand the 2023 AAI Steinman Award for Human Immunology Research. He is an Honorary Member ofthe Scandinavian Society for Immunology and has been elected to membership in the AmericanSociety of Clinical Investigation\, The Association of American Physicians\, and the National Academy of Medicine. \n\n\n\nThe Underlying Cause of Human Autoimmune Disease\n\n\n\n \n\n\n\nMultiple sclerosis (MS) is a prototypic\, genetically mediated autoimmune disease induced by environmental factors where genetic perturbation of cis-regulatory elements leads to immune dysregulation and generation of myelin reactive T cells secreting inflammatory cytokines. We have identified 233 common allelic variants associated with MS risk where approximately 60% of candidate causal variants map to enhancers and super-enhancers marked by chromatin features in T and B cells. We found that CD4+Foxp3+ Tregs are defective in MS and by performing transcriptomic and epigenomic profiling discovered that upregulation of a primate-specific short PRDM1 isoform (PRDM1-S) induces SGK1 independent from evolutionally conserved long PRDM1\, leading to destabilization of Foxp3 and Treg dysfunction. This aberrant PRDM1-S/SGK1 axis is shared among other autoimmune diseases and it is of interest that SGK-1 is induced by high salt\, an environmental risk factor in MS. The theoretical complications from effects such as for instance dynamical scattering can be largely overcome using continuous rotation as in MicroED or cRED. Today an exponentially growing number of structures are deposited to PDB and CSD from MicroED data collections. The technique has several advantages and is a sample saving addition to the structural biology toolbox. The ability to collect a full data set from crystals 100 nm thick has allowed the structure determination of several proteins from nano sized crystals as well as small molecules directly from powder. The ability to see electrostatic potential as well as hydrogen atoms is useful for many functional studies. Recent experiences\, advantages and complications as well as newest developments towards an automatic\, accessible and efficient crystal structure determination is presented.

SUMMARY:Regulation of protein disaggregation in primates 
DESCRIPTION:Cells have evolved multitiered protein quality control systems to help maintain protein homeostasis\, but under acute or chronic proteotoxic stresses\, these systems overload and result in accumulation of toxic protein aggregates. Decreased cellular capacity in aggregate clearance could trigger cell dysfunction and death leading to disease and ageing. Human cells possess an Hsp70-based disaggregase system to resolve a wide range of protein aggregates. It is not clear how these disaggregases are assembled and regulated in mammals. We report the identification of a dedicated pathway for rapidly assembling protein disaggregases during stress recovery after protein damage and outlines how aggregate clearance is orchestrated in primate cells.

DESCRIPTION:Samuel Myllykangas\n\n\n\nBiography \n\n\n\nSamuel Myllykangas\, adjunct Professor at the Institute of Biomedicine\, University of Helsinki\, and co-founder of Blueprint Genetics. We provide access and training to a wide range of instruments and techniques\, including widefield\, confocal\, spinning disc\, Tirf microscopy\, FLIM\, FLIM-FRET\, FRAP and super-resolution microscopy on live cells for an optimal spatial and temporal resolution. Furthermore\, the centre provides access to atomic force microscopy (AFM) to generate topographical images and measure mechanical properties of samples. \n\n\n\nAt The Biomolecule Characterization Unit\, we offer a comprehensive suite of cutting-edge technologies to help you gain a deeper understanding of molecular interactions and biomolecular structures. Our platform features state-of-the-art SPR\, ITC\, CD\, and QCMD technologies\, which provide complementary information on biomolecular interactions\, thermodynamics\, kinetics\, and structural characterization.

DESCRIPTION:Ann-Christine Syvänen moved from Helsinki\, Finland to Uppsala in 1998. In 2001 she was appointed professor in Molecular Medicine at the Department of Medical Sciences at Uppsala University. After 20 years as a research group leader and director of the SNP&SEQ Technology Platform\, followed by five years as senior professor at Uppsala University\, she retired in 2022.
