SUMMARY:Nordic Precision Medicine Forum
DESCRIPTION:Following the success over the past 6 year of our annual Nordic Precision Medicine Forum we are excited to announce that in 2023 we have a new venue and TWO NEW EVENTS. This allows us to convene a broader group of experts\, from more disciplines\, across all of the key stakeholders\, in one place. \n\n\n\nAs Precision Medicine initiatives around the world gather pace\, the Nordic countries are in an enviable position when it comes to joining all the dots. The link between digital health\, omics technologies\, artificial intelligence and data means that yet more collaboration is required to ensure the success of precision medicine. As demonstrated by organisations such as SciLifeLab\, the collaborative efforts of healthcare\, research\, industry and patient organisations is really starting to bear fruit. \n\n\n\nThe lines between the different disciplines involved in precision medicine are often blurred\, so to bring all of the people together we have created three unique meetings which allow our attendees to move freely between different areas of interest. \n\n\n\nThrough a combination of keynotes\, presentations\, panel discussions\, breakouts and networking opportunities\, you will have access to those who are shaping the digital health revolutions across the region\, under one roof\, over two days. \n\n\n\nPlacing all the experts from the Precision Medicine ecosystem in one place at one time allows for the very essence of what many say is the key to precision medicine – collaboration. We look forward to seeing you in Stockholm on 27-28 April 2023. \n\n\n\nRead more\n\n\n\nWe very much hope to see you in Stockholm in April 2023!

The seminars will be held in a hybrid format IRL in Glasburen\, KBC\, and online via Zoom. Learn more about the seminar series and Schedule for Spring 2023 here. \n\n\n\nOn May 16th\, 12:00-13:00\, SciLifeLab Site Umeå / KBC Infrastructure Seminar Series presents: \n\n\n\nNBIS and CASP – feeling lost in data? We are here to help! \n\n\n\nby  \n\n\n\nJeanette Tångrot\, NBIS expert and Senior research engineer at the Department of Molecular Biology \n\n\n\nand \n\n\n\nKate Bennett\, CASP platform manager and Research coordinator at the Department of Chemistry \n\n\n\n\nSign up (latest by Monday\, 15 May\, 10 a.m.) for on-site attendance to reserve your free lunch sandwich: \n\n\n\nRegister\n\n\n\nor follow online via Zoom: https://umu.zoom.us/j/63138997026 (registration is not required). \n\n\n\n\nAbstract: \n\n\n\nThe Computational Analytics Support Platform (CASP) is a data analytics service at Umeå University\, while the National Bioinformatics Infrastructure Sweden (NBIS) is a distributed national research infrastructure providing bioinformatics support\, infrastructure and training. In this seminar\, we will describe the different types of services provided by both CASP and NBIS\, helping researchers make the most out of their data. \n\n\n\nCASP is a co-funded KBC infrastructure that primarily supports\, but also trains life scientists in the analysis of experimental data using advanced data-driven tools and strategies. We focus on the analysis of data from a wide range of technologies including\, but not limited to\, downstream omics (metabolomics/proteomics)\, spectroscopy and imaging. Since the platform was launched in 2021\, CASP has supported multiple researchers across departments and faculties convert complex data into meaningful biological and chemical interpretations. \n\n\n\nNBIS is the SciLifeLab bioinformatics platform and the Swedish node in ELIXIR. NBIS has staff at six sites\, including Umeå. We provide expertise in most areas of bioinformatics\, including omics analysis\, genome assembly/annotation\, image analysis and biostatistics. We provide weekly online drop-in sessions and free consultation meetings\, as well as hands-on project support ranging from assistance with smaller tasks to long-term engagement. We also offer support in data management and systems development\, such as tools\, pipelines\, and interactive websites. In addition\, we provide both introductory and advanced training events. \n\n\n\n\nMore information about CASP: https://www.umu.se/en/research/infrastructure/computational-analytics-support-platform-casp/ \n\n\n\n NBIS: https://nbis.se/ \n\n\n\n\nRead more

SUMMARY:[The Svedberg seminar] - Global mapping of protein subcellular location offers a new era of comparative and evolutionary cell biology.
DESCRIPTION:Ross Waller \, Professor of Evolutionary Cell Biology \n\n\n\n Department of Biochemistry \n\n\n\nUniversity of Cambridge\, UK \n\n\n\n \n\n\n\n \n\n\n\nBio\n\n\n\nRoss Waller completed a PhD in 2000 at the University of Melbourne working on the newly discovered remnant plastid in apicomplexan parasites Plasmodium and Toxoplasma. He undertook postdoctoral training from 2000-3 as a Peter Doherty Fellow working on Leishmania cell biology (University of Melbourne)\, and then from 2003-5 as a Canadian Institutes of Health Research working on molecular evolution in diverse eukaryotes at the University of British Columbia. In 2005 be joined the faculty of the School of Botany\, University of Melbourne\, and in 2013 relocated his laboratory to the Department of Biochemistry\, University of Cambridge. \n\n\n\n \n\n\n\nGlobal mapping of protein subcellular location offers a new era of comparative and evolutionary cell biology\n\n\n\nMost of the diversity of eukaryotic life is represented by unicellular organisms\, and most of this has diverged from well-studied model organisms by over a billion years of evolution. Consequently\, while core eukaryotic cellular and molecular biology is often conserved\, this represents only a small fraction of the molecular diversity\, organisation\, and function of most cells. This\, in turn\, severely constrains our ability to infer the biology of most of eukaryotic life from the better-studied models such as animals and fungi. To address the need for de novo characterisation of cells’ molecular diversity we use a spatial proteomics method called LOPIT that simultaneously captures the steady-state subcellular locations of thousands of proteins. We use these new cellular blueprints as springboards to study the evolutionary processes\, adaptations and trajectories that have contributed to eukaryotic cell diversity\, with particular focus on understanding the apicomplexan parasites and their close algal relatives the dinoflagellates. \n\n\n\n \n\n\n\nHost: Fabien Burki\, UU fabien.burki@ebc.uu.se

In this session we will share our approaches to developing data science training  – our plans\, our successes and our greatest challenges. An open discussion will explore areas for future collaboration and how we might work together to recognise those who dedicate their time\, usually on a volunteer basis\, to advanced scientific training. \n\n\n\n\nSession 2: Provision of public data services / computational tools of the SciLifeLab/EMBL-EBI \nExplore how to manage a portfolio of public computational tools and data services\, with real-world examples from both emerging and established resources\, and a panel discussion on the future challenges and opportunities for public data services \n\n\n\nIn this workshop: \n\n\n\n\nA keynote talk introduces key points of successfully managing a portfolio of data services\n\n\n\nOne emerging and one established data service summarize their management approach\n\n\n\nA panel discussion including other data service leads from EMBL-EBI and SciLifeLab discuss the future challenges and opportunities for public data services\n\n\n\n\n\nSession 3: Artificial intelligence\nIn this session we will focus on how to foster AI further (within EMBL-EBI and SciLifeLab) – What are the lessons learned during the last decade of incorporating learning-based methods using neural networks in biomedical research? Where lies the power\, and what are the limitations? How do we handle bottle-necks such as lack of reliably annotated training data\, and how do we avoid biases introduced by factors such as sample preparation and data collection? How can we include ‘the human in the loop’\, and how can we share models? \n\n\n\n\nSession 4: Integrated data management & Scientific workflow sharing\nModern\, data-intensive science requires complex and ideally reproducible workflows. Based on two opening presentations\, one from a complex “research” workflow background\, one from a repeatable “service” background\, and a subsequent panel discussion\, we want to explore \n\n\n\n\nWhat are the scientific demands and requirements for computational workflows?\n\n\n\nHow to strike the right balance between reproducibility and flexibility?\n\n\n\nWhat is the current status and future aspirations for technical support of computational workflows?\n\n\n\nWhat are the opportunities for coordination / integration of internal /external workflows between SciLifeLab and EMBL?\n\n\n\n\n\nSession 5: Technical infrastructure – computational solutions\nThe technical infrastructures and computational solutions provided by teams across EMBL and SciLifeLab are at the heart and the critical foundation of data science activities in both institutions. In this session\, we aim to initiate a cross-organizational dialogue and to set the stage for further networking among interested stakeholders to explore key IT and technical challenges and learn more about potential solutions being explored on both sides. \n\n\n\nThe session will start with four short presentations to stimulate the open discussion that will follow. Our input from the presentations will cover a wide range of technical topics and challenges: \n\n\n\ni) key aspects of using cloud services\, \n\n\n\nii) opportunities to improve scientific data management via dedicated IT solutions\, \n\n\n\niii) the challenges associated with shared analysis and transfer of (sensitive) data across centres\, and \n\n\n\niv) exploring the needs for next-gen computational\, data analytics\, and management services for data science in the life sciences. \n\n\n\n\nSession 6: Biological theme – imaging\nIn the imaging session we will discuss workflows from image data generation to data analysis and finally publication. Which paths does microscopy data take at EMBL and SciLifeLab? How can data analysis and data management be integrated early on in the project discussions? The session will also give an insight to which kind of imaging projects are handled at both EMBL and SciLifeLab\, since imaging data can have a broad range of characteristics and comes with different analysis and data management needs. \n\n\n\n\nSession 7: Biological theme – human data\nThe Human Data session will focus on challenges working with federated and multidimensional human data\, interfacing with national data \, e.g. Genomics Data Infrastructure (GDI; Persson) enabling realisation of the European 1+ Million Genome project\, and the experience of working at the interface of clinical research with industrial partners\, including the Mannheim alliance (Stegle) and precompetitive industrial collaborations\, e.g.OpenTargets (https://www.opentargets.org/). The session will have two presentations (Stegle\, Persson) followed by a panel discussion. It aims to define the skills set\, mindset\, technical solutions to address shared problems of human research data.

SUMMARY:[The Svedberg seminar] - Photo-“click” and photo-“unclick” strategies for spatiotemporal control of substrate immobilization and release
DESCRIPTION:Vladimir Popik \, Professor of Chemistry \n\n\n\nUniversity of Georgia\, USA \n\n\n\n \n\n\n\n \n\n\n\nBio\n\n\n\nVladimir Popik received his MSc degree (Chemistry) from the Leningrad State University (1986\, Leningrad\, USSR). His PhD project “Conformational Structure and Photochemical Reactivity of 1\,3-Diazodicarbonyl Compounds” was under the supervision of Prof. Irina Korobitcina and Valery Nikolaev at St. Petersburg State University (same school\, new name). After defending his PhD dissertation in 1990\, he continued as a Research Scientist. In 1992 joined Prof. A. Jerry Kresge group at the University of Toronto as a postdoc then accepted Visiting Research Professor position at the University of Toronto in 1996. In 1999 Valdimir joined the faculty of the Center for Photochemical Sciences at the Bowling Green State University as an Assistant Professor. In 2005 he was promoted to Associate Professor. In 2006 Vladimir Popik moved to the University of Georgia where he is now Professor of Chemistry. \n\n\n\nAwards: NSF Career Award 2004; Georgia Cancer Coalition Distinguished Scholar 2006; Senior Member of the National Academy of Inventors 2022.Research interests: devlopment of photochemical tools for biochemical\, bioimaging\, and material sciences applications; practical use of two-photon photochemistry; development of novel strategies for click and photoclick ligations; rational design and synthesis light-activated antimitotic agents and gasotransmitteres; investigation of the mechanism of fast reactions.120 Peer-reviewed publications\, (h-index = 41) \, 10 patents. \n\n\n\n \n\n\n\nPhoto-“click” and photo-“unclick” strategies for spatiotemporal control of substrate immobilization and release\n\n\n\nPhotochemical triggering of “click” reactions permits the spatial and temporal control of the derivatization\, labelling\, cross-linking and patterning of various substrates. The absence of potentially detrimental catalysts and/or activating reagents is another beneficial feature of this approach. “Photo-SPAAC” click strategy is based on the photo-decarbonylation of cyclopropenone moiety incorporated into an 8-membered ring. Induction of photo-“click” ligation using two-photon excitation with NIR light (700 – 800 nm or ~ 1100 nm) allows for the 3-dimensional control of the process.Photo-cleavable linkers\, on the other hand\, allow for the spatiotemporal control of the substrate release. \n\n\n\n\n\n\n\n\n\n\n\n\n\n\n\nHost: Daniel Fürth\, UU furth@scilifelab.uu.se

SUMMARY:Knut and Alice Wallenberg Foundation and SciLifeLab Proof of Concept Grant in Life Science (lunch seminar)
DESCRIPTION:Lunch seminar (also available through Streamo) where a new call for proof-of-concept funding aiming to ignite life science innovation will be presented. \n\n\n\nRegister\n\n\n\nAre you financed through Knut and Alice Wallenberg Foundation\, a SciLifeLab researcher or infrastructure staff with ideas for commercialization\, this seminar is for you. \n\n\n\nLunch sandwiches will be served for participants attending in person. Register now on the link below. \n\n\n\nThe purpose of the Proof of Concept grant is to bridge the gap from academic research to innovations in life science. The grant gives researchers the opportunity to develop their early-stage discoveries towards validated methods\, products or processes and  provides the opportunity to carry out activities that validate and accelerate the development of the project and prepare for innovation and commercialization. \n\n\n\nThe Proof of Concept grant is not meant as a translational academic research grant\, but as a specific goal-oriented project to develop an academic discovery towards an innovation and a product. Hence\, translational research without a clear product-oriented thinking or a defined goal at the end of the two year period is not something that can be supported. The Proof of Concept grant is tied to the Wallenberg Launch Pad (WALP) mechanism (see below) that provides support for academic scientists to develop innovations that make an impact in society. \n\n\n\nThe approved funding for each project is suggested to be between 1 and 4 million SEK\, over a project period of a maximum of two years. The grant will be paid directly to the researcher’s university and the use of the grant must comply with the university’s regulations and the specific terms and conditions of the grant as stated by Knut and Alice Wallenberg Foundation (KAW). This is a yearly call.  \n\n\n\nApplication period \n\n\n\nThe application period for 2023 begins June 7. Last day of application August 17 at 13.00. \n\n\n\nRead more

SUMMARY:The first protein sweetener fit for the mass food market
DESCRIPTION:Speaker\n\n\n\nIlan Samish\, Amai Proteins \n\n\n\nHost\n\n\n\nArne Elofsson\, SciLifeLab \n\n\n\nAbstract\n\n\n\nSugar underlies the metabolic syndrome\, the topmost health problem of the world. Unfortunately\, the eight different categories of sugar reduction cannot reduce >30% of sugar without compromising the need for a tasty\, cost-efficient solution\, not to mention one which is healthy and sustainable. Hyper-sweet proteins\, found along the equatorial belt\, enable significant sugar reduction. Unlike small-molecule sweeteners\, they are digestible and consequently are not anticipated to ignite adverse effects inside our body. Yet\, they are costly\, unstable and have a compromised sensory profile. Here we present sweelin™\, a stable protein which enables up to 80% sugar reduction without compromising cost or taste as assessed by Amai’s supertaster panel. The novel protein was developed by optimizing the core\, loops\, and electrostatics of monellin\, a hyper-sweet and unstable protein. Following the AI-CPD (Computational Protein Design)\, the protein is manufactured via microbial precision fermentation. With numerous fee-bearing agreements with large food and beverage multinationals\, sweelin™ will be regulatory approved this year. The synergistic combination of AI-CPD\, microbial precision fermentation and food technology\, enables the development of numerous ‘super-proteins’ fit for the mass food market.

SUMMARY:[The Svedberg seminar] -Physical activity and cancer: Improving causal inference
DESCRIPTION:NOTE THAT THIS SEMINAR IS ON A TUESDAY \n\n\n\nBrigid M. Lynch\, Associate Professor \n\n\n\nDeputy Head\, Cancer Epidemiology Division\, Cancer Council Victoria \n\n\n\nHonorary Principal Fellow\, Centre for Epidemiology and Biostatistics\, Melbourne School of Population and Global Health\, University of Melbourne\, Australia \n\n\n\nBio\n\n\n\n \n\n\n\n\n\n\n\nBrigid Lynch is a cancer epidemiologist whose research focuses on how physical activity is associated with cancer risk\, biological mechanisms underlying risk\, and health outcomes for cancer survivors. Her research interests include applying causal inference methods to help advance the field of physical activity epidemiology. Brigid is a Principal Investigator of the Australian Breakthrough Cancer Study\, an ongoing cohort study of over 50\,000 Australians investigating the role that genes\, lifestyle and environment play in the development of cancer and other diseases. \n\n\n\n \n\n\n\nPhysical activity and cancer: Improving causal inference\n\n\n\nCancer is a leading cause of ill health and mortality; a clear understanding of cancer risk factors is critical to developing effective cancer control strategies. Physical activity has a protective effect for a number of cancers\, however it is – at best – a tangential focus of cancer control agencies around the world. The epidemiological evidence for physical activity and cancer (both in terms of risk and survivorship after diagnosis) is subject to numerous biases\, creating a lack of certainty about causal effects. This presentation will present example studies focused on breast cancer to describe how we can triangulate evidence from different methods to improve causal inference in this field of enquiry. \n\n\n\n\n\n\n\n\n\n\n\nHost: Emerald Heiland\, UU emerald.heiland@surgsci.uu.se and Hannah Brooke\, UU hannah.brooke@surgsci.uu.se

SUMMARY:steinbock: a toolkit for processing multiplexed tissue images
DESCRIPTION:Multiplexed imaging enables the simultaneous spatial profiling of dozens of biological molecules in tissues at single-cell resolution. Extracting biologically relevant information from multi-channel images involves computational tasks such as image segmentation and feature extraction\, which can pose technology-specific challenges to experimental biologists lacking adequate bioinformatics training. \n\n\n\nIn this hands-on webinar\, we will showcase steinbock\, a computational toolkit for batch-processing multiplexed tissue images using established tools and approaches\, without the need for additional programming. The steinbock toolkit can be used to rapidly extract spatially resolved single-cell data for downstream statistical analysis\, interfacing with popular analysis environments such as Python or R/Bioconductor. It is an essential part of the Analysis workflow for IMC data (Bodenmiller Lab\, ETH Zurich/University of Zurich) and further information can be found in the steinbock online documentation. \n\n\n\nThe webinar will be given by Jonas Windhager\, the creator and former maintainer of steinbock\, who recently joined the SciLifeLab BioImage Informatics Facility. It is aimed at experimental biologists with an interest in image analysis and is scheduled to last one hour or longer\, depending on interest. \n\n\n\nregistration

\n\n\n\nMedverkande:\n\n\n\nStefan Bertilsson\, Professor\, Sveriges LantbruksuniversitetOlga Vinnere Pettersson\, PhD\, Uppsala UniversitetMikael Dahl\, Göteborg Universitet / IVL Svenska miljöinstitutetMats Svensson\, Avdelningschef\, Havs och Vatten myndighetenMathilda Karlsson\, Expert\, WWF SwedenGunilla Rosenqvist\, Projektledare\, Naturresurser och Hållbar utveckling\, Uppsala Universitet

\n\n\n\nMedverkande:\n\n\n\n\nMia Phillipson\, Professor\, Uppsala Universitet och SciLifeLab\n\n\n\nJohan Lindh\, Docent\, Sektionschef\, Akademiska sjukhuset\n\n\n\nKarin Tegmark Wisell\, Generaldirektör\, Folkhälsomyndigheten\n\n\n\nJessica Alm\, Enhetschef\, National Pandemic Center\, Karolinska Institutet\n\n\n\nPeter Nilsson\, Professor\, KTH/SciLifeLab

SUMMARY:Advances in mRNA translation and protein synthesis
DESCRIPTION:The symposium is a satellite meeting of the European Biophysical Societies’ Association conference. It will start on 30 July and finish on 31 July. The symposium will highlight the latest discoveries in the field of translation and protein synthesis. Translation occurs on ribosomes that form hubs of a proteome and nucleic acids\, which are intricate in the range of functions and their structural dynamics. Those ribosomal hubs involve multiple cofactors and are implicated in disorders\, which makes them key drug targets. Since translation requires coordination and rapid exchange between multiple factors\, tracking such a system is a laborious task. In this respect\, recent developments in imaging techniques have had a major impact on our understanding of translational systems. Therefore\, alongside presentations of biological results\, there will be methodological advances. \n\n\n\nThere will be options to present your work in a short talk or a poster. \n\n\n\nTwelve talks will be selected from abstracts submitted before June 10. Please apply for oral presentation before June 10 (extended deadline). \n\n\n\nImportant information\n\n\n\nDate: July 30 13:30 to July 31st 14:00Location: Lecture hall at BMC\, Uppsala University (more details to be announced). \n\n\n\nConference fee: The Conference fee is 650 SEK\, including dinner on July 30th and lunch on July 31st. An invoice will be sent to your Department. Payments shall be made by Departments or Organizations only (no private bank account or private address will be approved). Participants from businesses and organizations with VAT numbers within the EU can claim the VAT back from their local tax authority. More information is on the EU website.  \n\n\n\nA maximum of 60 participants will be accommodated\, with participation being confirmed on a first-come-first-serve basis. \n\n\n\nRegistration\n\n\n\n\n\n\n\n\n\n\n\nInvited speakers\n\n\n\n\n\n\n\n\n\nAxel Innis\, University of Bordeaux. \n\n\n\n\n\n\n\n\n\nDanny Nedialkova\, Max Planck Institute of Biochemistry\, Martinsried. \n\n\n\n\n\n\n\n\n\nSophia Rudorf\, Leibniz University Hannover. \n\n\n\n\n\nAxel Innis\, University of Bordeaux \n\n\n\nWe are interested in how ribosomes make proteins\, how they are regulated in response to different stimuli\, and how small molecules block these molecular machines. The focus is on the bacterial ribosome and how it is affected by nascent proteins known as arrest peptides\, antimicrobial peptides\, and antibiotics. In order to study the underlying molecular mechanisms\, we use a combination of structural biology\, high-throughput functional characterization and biochemistry. \n\n\n\nDanny Nedialkova\, Max Planck Institute of Biochemistry\, Martinsried \n\n\n\nOur research seeks to define how distinct proteomes are established and maintained in eukaryotic cells\, with the long-term goal of understanding why some cell types are selectively vulnerable to dysregulated protein homeostasis in disease. To address these questions at a systems level\, we develop and apply quantitative genome-wide techniques and combine these with functional genomics in diverse eukaryotic model systems. \n\n\n\nSophia Rudorf\, Leibniz University Hannover \n\n\n\nWe employ computational\, bioinformatic\, and mathematical approaches to model and analyze biomolecular processes. Our primary focus lies on studying protein biosynthesis across various organisms and in-vitro expression systems. \n\n\n\nOrganizers\n\n\n\nMaria Selmer\, Suparna Sanyal\, Magnus Johansson\, Uppsala University.
