SUMMARY:[The Svedberg seminar] - Multilevel drift and selection in the evolution of prokaryotic plasmids
DESCRIPTION:Tal Dagan \n\n\n\nProfessorInstitute of general microbiology\, Kiel University\, Germany. \n\n\n\n \n\n\n\n\n\n\n\nBio\n\n\n\nProf. Tal Dagan graduated her PhD in 2005 and moved to Germany for her postdoctoral studies. Since 2013 she is a professor of microbiology at Kiel University. Her main research interest is microbial genome evolution via lateral gene transfer with a focus on the evolution of prokaryotic plasmids \n\n\n\n \n\n\n\nMultilevel drift and selection in the evolution of prokaryotic plasmids\n\n\n\nPlasmids are an extrachromosomal genetic elements that populate prokaryote cells. Due to their interaction with a hosting cell\, drift and selection operate on plasmid alleles at two hierarchical levels: the collective of plasmids within the host and the collective of cells within the host population. The effect of these two levels on plasmid evolution remains understudied. Using experimental evolution approach integrated with phylogenomic reconstruction we found that: i) drift and selection at the level of the host population leads to contrasting effects on the plasmid fitness and ii) segregational drift of plasmid alleles during cell division constrains the rate of plasmid evolution. Our findings may apply for the evolution of other extrachromosomal genetic elements having a similar population structure. Fluid and Experimental Mechanics \n\n\n\nDescription: A seminar about high-resolution x-ray microtomography (XCT) and how it can be used for 3D/4D material and process characterisation to support the green transition. During the seminar selected applications will be presented from studies at the X-ray Microtomography Lab at LTU (using a Zeiss Xradia 620 Versa XRM) and using synchrotron tomography. SUMMARY:Architecture of Active Human Enhancers and Molecular Features That Drive\, Long-Range\, Highly-regulated Transcription
DESCRIPTION:Campus Solna Spotlight Seminar series welcomes Professor John Lis from Cornell university to Stockholm to present his outstanding work. \n\n\n\nJohn Lis is a Professor in the Department of Molecular Biology and Genetics. He did his graduate research at Brandeis University and received his Ph.D. in Biochemistry in 1975. His postdoctoral work focused on Drosophila gene regulation and chromosome structure at Stanford University\, during which time he was supported by a fellowship from the Helen Hay Whitney Foundation. Dr. Lis joined the faculty at Cornell in 1978. His research program has been supported by the National Institutes of Health\, including a MERIT Award\, March of Dimes\, American Cancer Society\, Cornell Biotechnology Institute\, and a Proctor and Gamble University Exploratory Research Grant. \n\n\n\nAbstract\n\n\n\nMechanisms of Transcriptional Regulation of Drosophila & Mammalian Genomes \n\n\n\nTranscription by RNA Polymerase II (Pol II)\, the enzyme responsible for all mRNA synthesis\, is highly regulated by protein factors at multiple steps in the transcription cycle. Two critical regulatory steps\, whose regulatory integration is critical for the sophisticated gene regulation seen in multicellular eukaryotes\, are 1) the recruitment of Pol II to promoters where it rapidly initiates transcription and can enter into a promoter-proximal\, paused state 20-50 base pairs from the initiation site; and 2) the release of paused Pol II into productive elongation. Promoter-proximal pausing is dependent on protein complexes DSIF (DRB Sensitivity Inducing Factor) and NELF (Negative Elongation Factor) bind to Pol II early in transcription to stabilize pausing. Pause release occurs upon phosphorylation of Pol II\, DSIF and NELF by the Cdk9\, Cyclin T1 heterodimer P-TEFb (Positive Transcription Elongation Factor b). Several elongation factors\, e.g.\, PAF1 and Spt6\, engage with Pol II in its transition from its promoter-proximal pause to productive elongation. Although Pol II pausing is a key step in transcription regulation and has been extensively studied\, the molecular mechanisms of pausing and pause release to productive elongation are far from being completely understood. Furthermore\, recent studies have led to competing molecular mechanisms on the role of promoter-proximal pausing in the control of transcription. In this seminar\, I will describe the evolution of our understanding of transcription regulation as well as describe our latest efforts to advance and resolve this understanding using a variety of state-of-the-art genomic and optical methods in Drosophila and mammals.

SUMMARY:Insights into Human Atherosclerosis using novel tools for Spatial biology
DESCRIPTION:Sikander Hayat\, Translational Data Science\, Uniklinik Aachen \n\n\n\nInsights into Human Atherosclerosis using novel tools for Spatial biology \n\n\n\nSingle-cell and spatial technologies are paving the way to understand human health\, disease and aging at unprecedented resolution. How can we best leverage diverse multi-omics data to generate testable hypothesis and contribute to developing optimal precision therapies and biomarkers for human disease conditions? \n\n\n\nHayat lab is a new and interdisciplinary computational lab at the Institute of Experimental Medicine and Systems Biology\, UniKlinik Aachen. Our group focuses on developing computational tools for systematically analyzing\, interpreting and visualizing data from single-cell technologies such as single-cell transcriptomics\, spatial transcriptomics and high-content imaging. \n\n\n\nA key theme in our lab is to develop scalable and efficient tools to leverage data from millions of single-cells to understand disease\, health and aging. Some of the research areas we are working on include:   \n\n\n\n\nIdentifying novel targets and biomarkers for fibrosis in kidney and heart\,\n\n\n\nUnderstand mechanisms of heart failure at single-cell resolution\,\n\n\n\nElucidate processes involved in aging at single-cell resolution\,\n\n\n\nPrioritize high-impact mutations in cardio-renal disease\,\n\n\n\nDevelop tools for automated cell-type annotation\, multi-omics data integration\, and interactive data visualization\n\n\n\n\nWe work in very close collaboration with medical doctors and experimentalists in the Krammanlab (www.kramannlab.com) at UniKlinik RWTH Aachen.

DESCRIPTION:Wojciech Michno \n\n\n\nAssistant Professor\, SciLifeLab FellowUppsala University \n\n\n\n \n\n\n\n\n\n\n\nBio\n\n\n\nWojciech Michno is a neurochemistry researcher whose work focuses on studying spatial and temporal chemical changes in the brain to aid the understanding of neurological diseases. He obtained his PhD at the University of Gothenburg\, followed by three years as a postdoctoral researcher\, at University College London\, and Stanford University\, before joining the Department of Public Health and Caring Sciences\, at Uppsala University. His group works at the intersection of stem cell biology and analytical chemistry\, to understand how pathology-related local microenvironments and cell-specific phenotype changes contribute to the development and progression of neurological diseases\, such as neurodegeneration and cancer. \n\n\n\n \n\n\n\nFollowing spatial and temporal chemical changes in neurobiology\n\n\n\n \n\n\n\nUnderstanding “What’s happening in the human brain”\, has always been challenging. For a long time\, this has hampered our strategies to address diverse neurological conditions ranging from neurodevelopment to neurodegeneration\, but also cancer. Yet recent advances in stem cell-derived complex 3D models of the brain\, genetic engineering\, and state-of-the-art molecular and chemical imaging techniques open a new path to understanding the human brain. These approaches allow us to not only capture the end stages of diseases such as Alzheimer’s disease but also follow them over time. For the first time\, we can study the cellular phenotypes associated with cell-specific interactions from the spatial as well as temporal standpoint. This allows us to understand both the short- and the long-term consequences of genetically or environmentally induced insults to brain homeostasis.  \n\n\n\nIn this talk\, I will present some of the work related to revisiting the core of neuropathological changes associated with Alzheimer’s disease\, and how chemical imaging techniques can be leveraged to understand the previously inaccessible events in the pathology development. SUMMARY:Practical and theoretical considerations using digital sequencing in liquid biopsy analysis (SiMSen-seq)
DESCRIPTION:SiMSen-Seq is a core techonology that offers digital resolution with close to error-free sequencing and minimal quantification biases. This approach is flexible and easy to adapt to a wide range of applications\, such as detection of circulating tumor-DNA in essentially any tumor entity\, immune repertoire profiling\, and detection of environmental DNA. \n\n\n\nThe technology was invented by Prof. Anders Ståhlberg in collaboration with Tony Godfrey\, Boston University (Ståhlberg et al.\, Nat Protocol 2017: PMID: 28253235) and until now it has only been provided to selected research collaborators. SUMMARY:[The Svedberg seminar] Combining artificial intelligence approaches and cellular screens to define functional regulatory variation in mammalian genomes
DESCRIPTION:James Prendergast \n\n\n\nProfessorRoslin Institute\, University of Edinburgh- UK \n\n\n\n \n\n\n\n\n\n\n\nBio\n\n\n\nJames Prendergast is professor of bioinformatics at the Roslin Institute in Edinburgh. His academic journey began with a focus on the genetics of colorectal cancer during the early days of genome-wide association studies\, leading to a PhD in Bioinformatics and Statistical Genetics from the University of Edinburgh in 2007. \n\n\n\nAfter completing his PhD\, James held post-doctoral positions at the European Bioinformatics Institute and University College Dublin\, before joining the Human Genetics Unit at the University of Edinburgh. In 2013\, he transitioned to livestock research\, first joining the Roslin Institute on a career-track fellowship. \n\n\n\nThrough his career\, James has been part of several international consortia\, including the FAANG BovReg project\, Bridget\, FANTOM\, and the Bovine Pangenome Consortium. These collaborations have allowed him to continue to work across both human and livestock genetics research. \n\n\n\n \n\n\n\nCombining artificial intelligence approaches and cellular screens to define functional regulatory variation in mammalian genomes\n\n\n\n \n\n\n\nDespite significant progress\, the exact genetic variants that influence crucial mammalian traits and phenotypes often remain unknown. This uncertainty presents a significant challenge to the enhancement of livestock health and production through cutting-edge genomic approaches like genome editing. While predicting functional coding variants is comparatively straightforward\, it is suggested that regulatory variants are the primary drivers of phenotypic differences between individuals. In this talk\, I will delve into our efforts to bridge this knowledge gap by integrating novel cellular screen datasets and AI workflows to predict functional regulatory variants in mammalian genomes. This includes the pioneering application of the Survey of Regulatory Elements (SuRE) approach to cattle\, where we have scrutinized the regulatory impact of tens of millions of cattle variants\, while effectively eliminating the confounding effect of linkage disequilibrium that hampers other methodologies. SUMMARY:How protein degraders work: Molecular mechanism and drug design
DESCRIPTION:Alessio Ciulli \n\n\n\n\n\n\n\nProfessor of Chemical Structural Biology \n\n\n\nFounder and Director\, Centre for Targeted Protein Degradation \n\n\n\nSchool of Life Sciences\, University of Dundee \n\n\n\nAbstract\n\n\n\nProtein degraders (also known as PROTACs and molecular glues) are a new class of small molecule tools and drugs that trigger the rapid depletion of a target protein inside the cell. Degraders work via forming a ternary complex\, bridging a target protein to a ubiquitin E3 ligase. This allows the E3 ligase to label the target protein with ubiquitin molecules\, leading to the protein being recognized and degraded by the proteasome. Whereas conventional drugs only inhibit disease-causing proteins by binding and locking up their most important functional parts for the duration of the drug’s action\, degraders can bind at any positions and cause the protein rapid and long-lasting destruction. This lecture will recount some of our fundamental discoveries and insights that have helped to advance understanding and illuminate the molecular mechanism of how degraders work. It will illustrate how such fundamental principles have been applied to design high-quality degraders against challenging drug targets\, and will highlight some of the latest progress from the laboratory. \n\n\n\nBiography\n\n\n\nAlessio Ciulli studied chemistry in Florence\, Italy\, and obtained his PhD from the University of Cambridge\, UK\, in 2006. After postdoctoral research in Cambridge and a brief visit at Yale University in the USA\, he returned to Cambridge in 2009 to start his independent laboratory. In 2013\, he moved to the University of Dundee\, UK\, where he was promoted to full professor in 2016. He has received numerous prizes and awards for his discoveries\, most recently the 2022 Prous Institute – Overton and Meyer Award for New Technologies in Drug Discovery from the European Federation of Medicinal Chemistry (EFMC). In 2023 he was elected Fellow of the Royal Society of Edinburgh. He is the scientific founder of Amphista therapeutics\, a targeted protein degradation company spin out of his laboratory\, and the founder and director of the University of Dundee’s new Centre for Targeted Protein Degradation which opened in January 2023. The Ciulli Laboratory focuses on chemical biology and structural biology to develop small molecules inducing targeted protein degradation and modulating protein-protein interactions and translates their fundamental research via collaboration partnership with the biopharma industry and by creation of spin-out companies.

DESCRIPTION:Ralf Jungmann\, Professor at Ludwig-Maximilians-Universisty (LMU) and Max-Planck-Institut for Biochemistry\, Germany \n\n\n\nSeminar: Localizomics: towards spatial omics using DNA-based super-resolution microscopy\n\n\n\nI will discuss our group’s vision of converting standard off-the-shelf fluorescence microscopy hardware into a tool for spatial omics. I will introduce technical advancements in DNA-PAINT including approaches that achieve sub-nanometer spatial resolution and spectrally unlimited multiplexing in whole cells. I will then discuss protein labeling probes such as Slow Off-rate Modified Aptamers (SOMAmers) that could allow DNA-barcoded labeling of much of the proteome in a cellular environment. Next\, I present approaches to increase DNA-PAINT’s traditionally slow imaging speeds to achieve throughputs necessary for network-wide molecular interrogation.  Finally\, I will present cell surface receptor quantification at thus far elusive resolutions and levels of multiplexing. \n\n\n\nBio\n\n\n\nRalf Jungmann’s interdisciplinary research is aimed at developing novel imaging tools for biological and biomedical applications. Specifically\, structural and dynamic DNA nanotechnology are combined with single-molecule fluorescence methods. SUMMARY:Biodiversitetskrisen hotar hållbarhet och bioekonomi – kan svensk forskning vara lösningen?
DESCRIPTION:Planeten vi bebor förändras allt snabbare. Inom kort kan många ikoniska arter vara ett minne blott; ål\, flodkräfta och fjälluggla bland flera andra. Vi måste studera dessa\, för att kunna rädda dem\, innan det är för sent. Hjälp svenska forskare att hjälpa svensk natur! \n\n\n\nTill följd av klimatförändringar och mänsklig påverkan\, förloras biodiversitet och livsviktiga ekosystemtjänster i alarmerande takt. En stor utmaning är nu att förstå konsekvenserna och föreslå motåtgärder. För att möjliggöra detta\, bör arvsmassan från så många arter som möjligt kartläggas. Med detta syfte startades Earth Biogenome Project (EBP) år 2019 för att ge forskare verktyg att kartlägga förlust av mångfald\, rädda hotade arter\, finna nya läkemedel\, och säkerställa födotillgång för världens ökande befolkning. EBP är ett globalt nätverk av nationella och regionala projekt. Sverige är dessvärre ett av få i-länder som ännu inte har ett nationellt delprojekt. Anledningen till detta är att nödvändiga ekonomiska resurser inte avsatts. För att spela en aktiv roll och ta hänsyn till den biologiska mångfalden som kännetecknar vårt land\, behövs strategiskt ekonomiskt stöd. Svenska forskare och forskningsinfrastruktur är redo. DESCRIPTION:Under denna pandemi har vi förbättrat vår förmåga att hantera pandemier\, men hur behåller vi och utvecklar viktig laboratoriekunskap och teknik till nästa pandemi/hälsokris? \n\n\n\nCOVID-19 pandemin har gått in i en post-pandemisk fas men nya pandemier kommer drabba oss. Tidigt under pandemin blev det uppenbart att Sverige hade begränsade resurser att analysera prover från alla potentiellt infekterade\, vilket negativt påverkade möjligheten att kontrollera smittspridningen. En solid\, tillgänglig och högteknologisk plattform saknades för att skapa samarbeten och utbyten mellan sjukhusens mikrobiologiska laboratorier\, akademiska forskare\, och myndigheter. Ny forskning behövdes för att förstå detta nya virus och nya tekniker behövde utvecklas för att kunna följa utvecklingen av och kontrollera pandemin. Därför fick SciLifeLab i slutet av 2020 uppdraget från regeringen att utveckla Pandemisk Laborativ Beredskap\, och har nu byggt upp nationell kapacitet i Sverige för att hantera pandemier och andra biologiska hot framöver. Men är det något som saknas? Hur säkerställer vi att denna kapacitet och kunskap underhålls och utvecklas vidare? SUMMARY:The protein structure prediction problem: from Anfinsen's hypothesis to AlphaFold and beyond
DESCRIPTION:Claudio Mirabello\, NBIS\, Linköping University \n\n\n\nAbstract: Proteins are the tools responsible for most essential functions carried in every organism\, from viruses to mammals. In order to better understand the way a protein works\, it is important to know its three-dimensional structure. In the past few years\, new Machine Learning technologies – neural networks not too dissimilar to those powering ChatGPT – have made it possible to greatly accelerate the process of determination of protein structures by leveraging their evolutionary history. But how do these new technologies work\, how did we get to build tools such as AlphaFold and what comes next? \n\n\n\nNBIS arranges an open AI and IO Seminar Series aimed at knowledge-sharing about Artificial Intelligence and Integrative Omics (AI & IO) analysis and applications in the Life Science community. The seminar series is open to everyone. The seminar is run over Zoom on the third Friday of the month during academic terms\, typically between 10 and 11 am\, with approx. 45 min long presentation and 15 min discussion.

SUMMARY:A tale of two T cells - revealing the innate program of CD8+ T cells by single-cell genomics
DESCRIPTION:Dr. Andrew Grimson\, Cornell University CD8+ T cells are classically recognized as adaptive immune cells based on their ability to recognize specific foreign antigens via their T cell receptor (TCR). However\, recent studies indicate that some naive CD8+ T cells can respond to innate cytokines alone in the absence of TCR stimulation\, a phenomenon referred to as bystander activation. Here\, we demonstrate that neonatal CD8+ T cells undergo a robust and diverse program of bystander activation\, which can protect against bacterial\, viral\, and parasitic pathogens in a TCR-independent manner. Using a multi-omics approach\, we found that the innate-like bystander program of neonatal CD8+ T cells is mediated by rapid chromatin remodeling and controlled by a balance of Bach2 and AP-1 transcription factor activity. The innate CD8+ T cell subset that predominates in early life is also present in adult mice and humans\, indicating that multiple layers of defense exist within the adult naïve T cell pool\, a compartment that is more functionally diverse than previously thought. \n\n\n\nBiography \n\n\n\nThe Grimson laboratory investigates gene regulation\, with an emphasis on genomics and gene regulation. It has three areas of emphasis: first\, the application and development of genomics tools\, focusing on the immune system\, second\, the function of small RNA regulatory molecules (chiefly microRNAs\, focusing on their roles in the immune system)\, and third\, the identification and characterization of novel cis- regulatory elements within mRNAs\, and the impact such elements have on regulation of the transcriptome. These research areas represent Andrews long-standing experience and interest in the control of gene expression. As a graduate student\, Andrew investigated the NMD mRNA decay pathway (nonsense-mediated mRNA decay; Anderson lab\, University of Wisconsin-Madison)\, and as a postdoctoral fellow\, he focused on microRNA target prediction and small RNA evolution (Bartel lab\, Whitehead/MIT). In his laboratory at Cornell University\, their work typically combines high-throughput experimental and computational genomics\, together with traditional experimental approaches. Ongoing projects include both fundamental studies in post-transcriptional regulation\, for example: mechanistic characterization of novel regulatory pathways they have found; together with investigations into biological roles for post-transcriptional regulation\, for example: investigating roles for small RNAs in the mammalian immune system. A recurring theme in their work is understanding the mechanisms and consequences of regulation of the transcriptome; over the past five years\, almost all their work in this area has focused on the immune system. Moreover\, several of their previous and current projects leverage single-cell genomics technologies as a primary tool to study immune cell subsets. It is this theme – the interface of genomics and immunology – which is reflected in his role as mentor and sponsor for Connor Kean.
