Published research based on computational analysis\, e.g. bioinformatics or computational biology\, have often suffered from incomplete method descriptions (e.g. list of used software versions); unavailable raw data; and incomplete\, undocumented and/or unavailable code. This essentially prevents any possibility of attempting to reproduce the results of such studies. The term “reproducible research” has been used to describe the idea that a scientific publication based on computational analysis should be distributed along with all the raw data and metadata used in the study\, all the code and/or computational notebooks needed to produce results from the raw data\, and the computational environment or a complete description thereof. \n\n\n\nReproducible research not only leads to proper scientific conduct but also provides other researchers the access to build upon previous work. Most importantly\, the person setting up a reproducible research project will quickly realize the immediate personal benefits: an organized and structured way of working. SUMMARY:[The Svedberg seminar] - Copy-Number Changes During Experimental Evolution in Caenorhabditis elegans: Rate\, Fitness Effects and Context-Dependence
DESCRIPTION:VAISHALI KATJU \, Professor \n\n\n\nProgram in Evolutionary Biology \n\n\n\nDepartment of Ecology & Genetics \n\n\n\nUppsala University \n\n\n\n\n\n\n\n\n\n\n\nBio\n\n\n\nProf. Katju is an evolutionary geneticist whose research combines the power of experimental evolution with the model nematode C. elegans and high-throughput genomics to address fundamental questions in biology and evolution regards the rates\, fitness effects and evolutionary dynamics of spontaneous mutations. Her current and future research program is focused on investigating (i) the consequences of spontaneous mutation under varying intensity of selection\, (ii)mitochondrial evolution and the genetic architecture of mitonuclear interactions and (iii) the transcriptional and functional consequences of copy-number changes during adaptation. \n\n\n\nD. Katju earned her Ph.D. in Evolutionary Genetics from Indiana University-Bloomington\, USA in 2004 under the supervision of Dr. Michael Lynch. Following the completion of a National Science Foundation funded Postdoctoral Research Fellowship in Biological Informatics\, she served as a faculty member (Assistant and Associate Professor) in the Department of Biology at the University of New Mexico from 2007-2015. From 2015-2022\, she was a faculty member (Associate and full Professor) in the Department of Veterinary Integrative Biosciences in the College of Veterinary Medicine at Texas A&M University. In 2022\, she joined the Department of Ecology and Genetics at Uppsala University as a Professor. \n\n\n\n \n\n\n\nCopy-Number Changes During Experimental Evolution in Caenorhabditis elegans: Rate\, Fitness Effects and Context-Dependence\n\n\n\n \n\n\n\nThe genomic era has revealed that gene copy-number differences due to gene duplications and deletions are rampant in natural populations. Yet\, base substitutions as a mutational class have dominated the field of evolutionary biology as the main contributor to genetic variation leading to evolution. Herein\, I briefly explore the history of the field\, from the neo-Darwinian synthesis through Ohno’s canonical model for the evolution of gene duplicates and its failure to encapsulate the full complexity of the duplication process. Lastly\, I present results from three long-term experimental evolution experiments in Caenorhabditis elegans that investigate fundamental properties of copy-number variants (CNVs)\, including (i) direct estimates of their rates of origin\, (ii) evidence that CNVs constitute a common mechanism of adaptive genetic change during compensatory evolution\, and (iii) evidence that duplications and deletions of highly transcribed genes are detrimental to fitness and a role for selection against an increase in transcript abundance. \n\n\n\nHost: Leif Andersson leif.andersson@imbim.uu.se  UU

DESCRIPTION:As part of our “Biology At Most” seminar series we invite speakers from all types of life science career paths. They will share their visions\, perspectives and expertise in their field in a informal environment. \n\n\n\nThe Guest is Dr. Shawon Gupta\n\n\n\n\n\n\n\nDr. Shawon Gupta is currently working as a biosafety officer at Valneva\, a multinational vaccine company based in Stockholm. Shawon carried out his PhD studies at Karolinska Institutet followed by a PostDoc at Heidelberg University and has since made a successful transition from academia to industry. During the talk\, he will share insights on his career journey\, including the challenges he faced and how he overcame them. Shawon will also discuss his current work as a biosafety officer\, giving you a glimpse in his world.  \n\n\n\nThis event is mainly aimed at PhD students and Postdocs\, but researchers in all stages of their career are of course welcome to attend. In this seminar\, we will describe the different types of services provided by both CASP and NBIS\, helping researchers make the most out of their data. \n\n\n\nCASP is a co-funded KBC infrastructure that primarily supports\, but also trains life scientists in the analysis of experimental data using advanced data-driven tools and strategies. We focus on the analysis of data from a wide range of technologies including\, but not limited to\, downstream omics (metabolomics/proteomics)\, spectroscopy and imaging. Since the platform was launched in 2021\, CASP has supported multiple researchers across departments and faculties convert complex data into meaningful biological and chemical interpretations. \n\n\n\nNBIS is the SciLifeLab bioinformatics platform and the Swedish node in ELIXIR. NBIS has staff at six sites\, including Umeå. We provide expertise in most areas of bioinformatics\, including omics analysis\, genome assembly/annotation\, image analysis and biostatistics. We provide weekly online drop-in sessions and free consultation meetings\, as well as hands-on project support ranging from assistance with smaller tasks to long-term engagement. Lectures and seminars/workshops on; overview of metabolomics\, introduction to NMR\, experimental design\, biobanking of samples\, workflow\, sample preparation strategy\, application of multivariate data analysis and clinical applications. The workshop contains practical laboratory exercises using NMR. DESCRIPTION:Ross Waller \, Professor of Evolutionary Cell Biology \n\n\n\n Department of Biochemistry \n\n\n\nUniversity of Cambridge\, UK \n\n\n\n \n\n\n\n \n\n\n\nBio\n\n\n\nRoss Waller completed a PhD in 2000 at the University of Melbourne working on the newly discovered remnant plastid in apicomplexan parasites Plasmodium and Toxoplasma. He undertook postdoctoral training from 2000-3 as a Peter Doherty Fellow working on Leishmania cell biology (University of Melbourne)\, and then from 2003-5 as a Canadian Institutes of Health Research working on molecular evolution in diverse eukaryotes at the University of British Columbia. In 2005 be joined the faculty of the School of Botany\, University of Melbourne\, and in 2013 relocated his laboratory to the Department of Biochemistry\, University of Cambridge. \n\n\n\n \n\n\n\nGlobal mapping of protein subcellular location offers a new era of comparative and evolutionary cell biology\n\n\n\nMost of the diversity of eukaryotic life is represented by unicellular organisms\, and most of this has diverged from well-studied model organisms by over a billion years of evolution. Consequently\, while core eukaryotic cellular and molecular biology is often conserved\, this represents only a small fraction of the molecular diversity\, organisation\, and function of most cells. This\, in turn\, severely constrains our ability to infer the biology of most of eukaryotic life from the better-studied models such as animals and fungi. To address the need for de novo characterisation of cells’ molecular diversity we use a spatial proteomics method called LOPIT that simultaneously captures the steady-state subcellular locations of thousands of proteins. We use these new cellular blueprints as springboards to study the evolutionary processes\, adaptations and trajectories that have contributed to eukaryotic cell diversity\, with particular focus on understanding the apicomplexan parasites and their close algal relatives the dinoflagellates. \n\n\n\n \n\n\n\nHost: Fabien Burki\, UU fabien.burki@ebc.uu.se

DESCRIPTION:Ulf Landegren\n\n\n\nUppsala University \n\n\n\n\n\n\n\nUlf Landegren received his MD and PhD in Uppsala\, Sweden\, before spending five years at California Institute of Technology. As professor of molecular medicine in Uppsala his research focuses on developing molecular tools to meet needs in basic research and medicine\, from analyses of genetic variation with techniques such as oligonucleotide ligation assays and padlock probes to protein assays using oligonucleotide-conjugated antibodies in proximity assays for measuring protein expression levels in liquid samples or imaging their distribution in situ. Professor Landegren is a member of EMBO\, the Royal Swedish Academy of Sciences and the Royal Society of Sciences at Uppsala. He is member of several academic or industrial boards and advisory boards. He has authored 230 peer-reviewed publications\, and he is inventor of some 50 patents or applications. Work in his lab has so far given rise to 12 spin-out companies with a combined staff of more than 900 people\, including two companies that are publicly traded (Olink Proteomics and Q-linea). Based on two opening presentations\, one from a complex “research” workflow background\, one from a repeatable “service” background\, and a subsequent panel discussion\, we want to explore \n\n\n\n\nWhat are the scientific demands and requirements for computational workflows?\n\n\n\nHow to strike the right balance between reproducibility and flexibility?\n\n\n\nWhat is the current status and future aspirations for technical support of computational workflows?\n\n\n\nWhat are the opportunities for coordination / integration of internal /external workflows between SciLifeLab and EMBL?\n\n\n\n\n\nSession 5: Technical infrastructure – computational solutions\nThe technical infrastructures and computational solutions provided by teams across EMBL and SciLifeLab are at the heart and the critical foundation of data science activities in both institutions. In this session\, we aim to initiate a cross-organizational dialogue and to set the stage for further networking among interested stakeholders to explore key IT and technical challenges and learn more about potential solutions being explored on both sides. \n\n\n\nThe session will start with four short presentations to stimulate the open discussion that will follow. Our input from the presentations will cover a wide range of technical topics and challenges:  \n\n\n\ni) key aspects of using cloud services\,  \n\n\n\nii) opportunities to improve scientific data management via dedicated IT solutions\,  \n\n\n\niii) the challenges associated with shared analysis and transfer of (sensitive) data across centres\, and  \n\n\n\niv) exploring the needs for next-gen computational\, data analytics\, and management services for data science in the life sciences. \n\n\n\n\nSession 6: Biological theme – imaging\nIn the imaging session we will discuss workflows from image data generation to data analysis and finally publication. Which paths does microscopy data take at EMBL and SciLifeLab? How can data analysis and data management be integrated early on in the project discussions? The session will also give an insight to which kind of imaging projects are handled at both EMBL and SciLifeLab\, since imaging data can have a broad range of characteristics and comes with different analysis and data management needs. \n\n\n\n\nSession 7: Biological theme – human data\nThe Human Data session will focus on challenges working with federated and multidimensional human data\, interfacing with national data \, e.g. Genomics Data Infrastructure (GDI; Persson) enabling realisation of the European 1+ Million Genome project\, and the experience of working at the interface of clinical research with industrial partners\, including the Mannheim alliance (Stegle) and precompetitive industrial collaborations\, e.g.OpenTargets (https://www.opentargets.org/). The session will have two presentations (Stegle\, Persson) followed by a panel discussion. It aims to define the skills set\, mindset\, technical solutions to address shared problems of human research data.

DESCRIPTION:Vladimir Popik \, Professor of Chemistry \n\n\n\nUniversity of Georgia\, USA \n\n\n\n \n\n\n\n \n\n\n\nBio\n\n\n\nVladimir Popik received his MSc degree (Chemistry) from the Leningrad State University (1986\, Leningrad\, USSR). His PhD project “Conformational Structure and Photochemical Reactivity of 1\,3-Diazodicarbonyl Compounds” was under the supervision of Prof. Irina Korobitcina and Valery Nikolaev at St. Petersburg State University (same school\, new name). After defending his PhD dissertation in 1990\, he continued as a Research Scientist. In 1992 joined Prof. A. Jerry Kresge group at the University of Toronto as a postdoc then accepted Visiting Research Professor position at the University of Toronto in 1996.  In 1999 Valdimir joined the faculty of the Center for Photochemical Sciences at the Bowling Green State University as an Assistant Professor. In 2005 he was promoted to Associate Professor. In 2006 Vladimir Popik moved to the University of Georgia where he is now Professor of Chemistry. \n\n\n\nAwards: NSF Career Award 2004; Georgia Cancer Coalition Distinguished Scholar 2006; Senior Member of the National Academy of Inventors 2022.Research interests: devlopment of photochemical tools for biochemical\, bioimaging\, and material sciences applications; practical use of two-photon photochemistry; development of novel strategies for click and photoclick ligations; rational design and synthesis light-activated antimitotic agents and gasotransmitteres; investigation of the mechanism of fast reactions.120 Peer-reviewed publications\, (h-index = 41) \, 10 patents. \n\n\n\n \n\n\n\nPhoto-“click” and photo-“unclick” strategies for spatiotemporal control of substrate immobilization and release\n\n\n\nPhotochemical triggering of “click” reactions permits the spatial and temporal control of the derivatization\, labelling\, cross-linking and patterning of various substrates. The absence of potentially detrimental catalysts and/or activating reagents is another beneficial feature of this approach. “Photo-SPAAC” click strategy is based on the photo-decarbonylation of cyclopropenone moiety incorporated into an 8-membered ring. DESCRIPTION:The National Genomics Infrastructure (NGI) are happy to announce the acquisition of the latest PacBio sequencing system – the Revio. One Revio SMRT sequencing cell can produce approx. 90Gbp of data corresponding to 30x of a human genome in 24hrs. The instrument generates highly accurate HiFi reads plus methylation calling for half the cost compared to previous systems.  \n\n\n\nFor those of you that have the possibility\, NGI invites you to a half-day seminar on May 29th to learn more about the new Revio system!
