SUMMARY:BioImage Informatics Call4Help
DESCRIPTION:Every 1st week of the month (mainly on Tuesdays\, but there might be exceptions) the BioImage Informatics Facility together with microscopy expert Sylvie Le Guyader (LCI\, Karolinska Institutet) organizes a Call4Help session. The aim is to offer combined expertise towards microscopy and bioimage analysis. All researchers from Swedish institutes can participate. \n\n\n\nThe ideal timepoint to join the Call4Help session is when a researcher has performed pilot experiments and has tried out first analysis approaches – but before having recorded hundreds of images. Combining BIIF’s expertise in BioImage Analysis with microscopy expertise we can discuss ways to record the images that allow analysis afterwards. We will discuss different analysis approaches using mainly open-source software (Fiji\, CellProfiler\, QuPath\, Ilastik\, KNIME)\, but also commercial systems\, if needed (Imaris). \n\n\n\nThe Call4Help session format has been introduced to the BioImage Analysis community by NEUBIAS and ScopeM. \n\n\n\nHow to participate? \n\n\n\nWe prefer if you prepare a short presentation and upload it together with some example images according to the steps 1 and 2 below. This makes it easier for us when we have to prioritize between projects and allows us to prepare for the meeting. DESCRIPTION:Pharmacological targeting of MTHFD2 suppresses acute myeloid leukemia by inducing thymidine depletion and replication stress\n\n\n\n\n\n\n\nProfessor Thomas Helleday\, Karolinska Institutet \n\n\n\nSciLifeLab Drug Discovery Seminars\, hosted by the DDD platform\, is a series of educational lectures about recent developments\, technologies\, and trends in drug discovery and development that aims to enlighten\, and spark a discussion\, within the Swedish drug discovery community. \n\n\n\nAbstract \n\n\n\nThe folate metabolism enzyme MTHFD2 is consistently overexpressed in cancer but its roles are not fully characterized and current candidate inhibitors have limited potency for clinical development. Here we demonstrate a role for MTHFD2 in DNA replication and genomic stability in cancer cells\, and present optimised potent and selective nanomolar MTHFD2 inhibitors (MTHFD2i); protein co-crystal structures demonstrated binding to the active site of MTHFD2 and target engagement and that works in vitro and in vivo. \n\n\n\nThe results demonstrate a functional link between MTHFD2-dependent cancer metabolism and replication stress that can be exploited therapeutically with this new class of inhibitors. DESCRIPTION:Location: Online via Zoom\n\n\n\nThis online workshop will showcase how to put the FAIR principles into practice and is specifically designed to cater to life science researchers at all career stages. It is organised by SciLifeLab Data Centre and NBIS and include international speakers\, presenters from the SciLifeLab community and optional hands-on exercises guided by experts from NBIS and SciLifeLab Data Centre.  \n\n\n\nThe workshop aims to highlight some of the strongest motivators for adopting the FAIR principles and demonstrate how to operationalise them in your projects’ data management practices. While the intended audience is the full spectrum of researchers from experienced principal investigators to early career PhDs the registration open to everyone involved in life science research. To serve participants with varying roles and priorities the day is divided into two companion sessions and you can sign up for one or both at your leisure. The morning session covers the principles and a selection of case studies on how to operationalise them. The afternoon session is based on practical exercises and will provide an opportunity to gain hands-on experience of making research data FAIR. \n\n\n\nThe overall issues that the sessions aim to address is the fact that an increasing number of policymakers and funders are expecting research projects to adopt the FAIR principles for scientific data management. While the acronym is composed of words that are commonly associated with assessing secondary data—that is that they are Findable\, Accessible\, Interoperable\, and Reusable—it might not be obvious how to prepare your data to be FAIR. \n\n\n\nAcceptance to this workshop is on a first come\, first served basis. Registration is required to receive the Zoom link. During this seminar\, I will demonstrate why we need validation and the tools that are available to help. \n\n\n\nBiography\n\n\n\nWill Howat leads Abcam’s approach to product validation and technical quality globally as Senior Director of Antibody Validation & Characterization. Prior to joining Abcam in 2018\, he worked at AstraZeneca as Team Leader of its Molecular Pathology Group\, where his team developed biomarker assays for preclinical\, Phase 1 and Phase 2 clinical trials. Before that he was at the Cancer Research UK’s Cambridge Institute\, where he set up and ran the Histopathology/ISH core facility for 9 years. He has also worked at the Wellcome Sanger Institute on the Atlas of Protein Expression and was responsible for R & D within the Immunohistochemistry group. \n\n\n\nWill has a BSc (Hons) in Immunology & Pharmacology from the University of Strathclyde and a PhD in Pathology from the University of Southampton. Näär is a Professor of Metabolic Biology in the Department of Nutritional Sciences & Toxicology at the University of California\, Berkeley. He was a postdoctoral research fellow with Robert Tjian at UC Berkeley/HHMI\, where he discovered the human Mediator transcriptional co-activator complex. Dr. Näär was a Professor in the Department of Cell Biology\, Harvard Medical School and the Massachusetts General Hospital Cancer Center. A major focus of his lab is to understand transcriptional and microRNA regulatory mechanisms controlling metabolic homeostasis to guide novel therapeutic strategies for the treatment of cardiovascular disease\, obesity\, Type 2 diabetes\, non-alcoholic fatty liver diseases (NAFLD/NASH)\, age-related macular degeneration (AMD)\, Duchenne muscular dystrophy (DMD)\, multi-drug resistant fungal infections\, and numerous types of cancer. His work resulted in a number of impactful studies\, patents and foundation of companies. SUMMARY:Digital image analysis for scientific applications – focus MAX IV\, 5-8 ECTS credits
DESCRIPTION:The course aims at giving doctoral students and researchers from different disciplines a sufficient understanding of digital image processing and analysis techniques to solve basic image analysis problems. The content of the course includes methods especially suitable for MAX IV data. The course will also offer an introduction to several freely available software tools (e.g. CellProfiler\, ImageJ\, and ilastik)\, preparing the participants to start using computerized image analysis in their research. By inviting researchers interested in using MAX IV and image analysis\, and allowing them to work on data of similar type but produced elsewhere\, the course has the added value of attracting more researchers to MAX IV and also increasing the awareness of future possibilities giving a head-start in defining and planning MAX IV projects. The basics of image analysis are general\, but by designing examples and hands-on computer exercises based on published data from other world-leading X-ray facilities\, we can prepare participants for the future. DESCRIPTION:Welcome to the SciLifeLab Uppsala PhD&Postdoc seminar series! \n\n\n\n \n\n\n\nFor this occasion the speakers will be: \n\n\n\n1. Inês Neves\, Phd student at the Neuro-Oncology group (Lene Uhrbom’s lab)\, Dept. of Immunology\, Genetics and Pathology \n\n\n\nTitle:Stages and transitions of glioblastoma development from a defined glial cell of origin. \n\n\n\nSummary:Tumor cells displaying OPC identity are common in pediatric brain tumors such as medulloblastoma and malignant glioma. In pediatric malignant glioma it is in fact the most frequent cell state found but the significance of this is not known. We have recently shown that neonatal OPCs can serve as cell of origin for experimental malignant glioma and that these tumors were relevant representatives of pediatric high-grade glioma. The purpose of this project is to investigate the role of OPC identity and how it is connected with OPC origin in pediatric malignant glioma with the goal to understand the processes driving tumor malignancy and uncover tumor cell-specific targetable mechanisms. \n\n\n\n2. Viktor Ek\, PhD student at Mikael Sellin’s group\, Dept. of Medical Biochemistry and Microbiology (IMBIM) \n\n\n\nTitle:Bacterium-bacterium heterogeneity. \n\n\n\nSummary:Bacteria come in all shapes and sizes. Their morphology is no accident\, and often visually similar bacteria have similar lifestyles. Salmonella are gut bacteria that cause severe health problems throughout developing countries. The species Salmonella Typhimurium (S.Tm) are rod-shaped\, single-cell pathogens that swim around using appendages known as flagella. They use this ability to spread out locally and search for fitting sites for infection\, but turn off such virulence machinery to save energy during e.g. replication. In this seminar\, we will discuss our study of a previously overlooked phenotype of S.Tm that we call “doublets”\, a mid-division and simultaneously swimming category. Intriguingly\, this transient phenotype is highly capable of infecting cells. Doublets also swim straighter than the other bacteria\, likely because of their size\, increasing the overall search area for fitting invasion sites for the community. SUMMARY:IMPRESS-Norway and implementing precision cancer medicine in Norway
DESCRIPTION:On February 4\, oncologist\, and Head of Research at Division of Cancer Medicine at Oslo University Hospital Professor Åslaug Helland will give a talk about her mission with the clinical precision medicine study IMPRESS-Norway that she co-founded in 2021. She is also a Professor at the University of Oslo. Åslaug is the PI of the IMPRESS-N study with the goal of “Improving public cancer care by implementing precision medicine in Norway\,” and it is a national clinical study for patients with advanced cancer after standard therapy\, with multiple Norwegian healthcare partners as well as industry collaborators. The effort is preparing Norway towards the many sustainable future benefits precision medicine has to offer for future healthcare solutions (Read more). \n\n\n\nregister to receive zoom link\n\n\n\nBiography \n\n\n\n\n\n\n\nÅslaug Helland\, MD\, PhD\, is a Group leader at the Institute for Cancer Research\, Norwegian Radium Hospital (NRH)\, Oslo\, Norway\, and Senior oncologist\, Dept of Oncology\, Oslo University Hospital\, Radiumhospital. She is also Professor at the University of Oslo Institute of Clinical Medicine. Åslaug obtained her MD degree in 1995\, and later her PhD in Medicine in 2000\, from the University of Oslo. She pursued her postdoctoral studies during 2003/2004 at Stanford University\, and in 2007/2008 as a visiting scientist at the Peter MacCallum Cancer Centre in Melbourne Australia\, adding to her international experience. Åslaugs research group focuses on translational studies on solid tumours\, with a special interest in pancreatic cancers\, lung cancers\, ovary cancers and colorectal cancers. They perform whole genome analyses on patient material\, aiming at identifying predictive and prognostic biomarkers as well as more targeted analyses for the identification of pathways and immune mechanisms of interest. By increasing the understanding of the underlying biology of tumour development\, they aim at improving cancer patient care. She furthermore led several clinical and translational studies in lung cancer. \n\n\n\nÅslaug is the PI of the IMPRESS-Norway study with the goal of “Improving public cancer care by implementing precision medicine in Norway\,” and it is a national clinical study for patients with advanced cancer after standard therapy. During 2019\, Oslo Cancer Cluster hosted a series of workshops with public and private stakeholders in cancer with the goal to accelerate the implementation of cancer precision medicine in Norway. The initial idea for IMPRESS emerged in one of these workshops. A dedicated team at Oslo University Hospital quickly turned it into a national effort together with colleagues at university hospitals across Norway. \n\n\n\nIMPRESS involves the active support of leading global pharmaceutical companies that will provide the study drugs and contribute with per patient fees. Public funding will help to ensure this innovative study paves the way for more cancer clinical trials in Norway. National infrastructure for precision diagnostics is needed and is currently being set up at all Norwegian cancer hospitals. Cancer patients who are eligible for clinical trials can soon be tested and selected based on their specific genetic profile. \n\n\n\n\n\n\n\n\n“Clinical Talks” has been renewed for yet another exciting\, innovative\, and enlightening season. This season will focus on sustainable innovations within Life Sciences\, that have the potential to contribute to a better climate friendly future for our future generations. Also new this year is that the seminar is co-organized in a collaboration between SciLifeLab and KI Innovations . \n\n\n\nSeason 5\, will be held September 2021 until March 2022 with scheduled Talks\, during Friday mornings 09-09:30 am via ZOOM (with some time-zone friendly adjustments for our international speakers).
