SUMMARY:AI for Breast Cancer Risk Prediction
DESCRIPTION:I will describe the shortcomings of current breast cancer screening programs which are based on mammography for everyone. I will discuss how we developed an approach based on artificial intelligence to analyze mammograms of supposedly healthy women. The system considers three aspects\, long-term risk\, mammographic masking and subtle cancer signs. We developed the method\, analyzed the performance in retrospective data and performed a clinical study – ScreenTrustMRI. Given the same budget of additional MRI\, the AI approach detected around four times more cancers than would have been expected from established methods based on simplistic estimates of mammographic density. \n\n\n\nFredrik Strand\, Karolinska Institutet \n\n\n\n \n\n\n\nregistration\n\n\n\nClinical Talks \n\n\n\nClinical Talks is an educational seminar series open to everyone. SUMMARY:[The Svedberg seminar] - Spatial biodiversity modeling with remote sensing and AI
DESCRIPTION:Tobias Andermann \n\n\n\nAssistant Professor\, DDLS fellowUppsala University  \n\n\n\n \n\n\n\n\n\n\n\nBio\n\n\n\nTobias Andermann is a biodiversity researcher dedicated to providing data and computatio- nal tools for combating the global biodiversity crisis. His group\, the Biodiversity Data Lab\, is working on the intersection of molecular biology\, spatial ecology\, and machine learning\, with the mission to provide a more comprehensive view on the distribution of biodiversity\, including hidden diversity of inconspicuous and even undescribed species through the use of environmental DNA. \n\n\n\n \n\n\n\nSpatial biodiversity modeling with remote sensing and AI\n\n\n\nThere is an ever-increasing need for developing standardized ways of quantifying the biodiversity value of a site. This need arises from international and local policies (e.g. the COP15 UN Biodiversity agreement) as well as from the independent investments of companies world-wide in developing biodiversity-positive profiles\, motivated by their public perception. This momentum provides an unprecedented opportunity to efficiently protect biodiversity on a large scale to turn around the alarmingly negative biodiversity trends of the recent decades and centuries. While individual biodiversity assessments for specific sites can be done through targeted inventories\, either through taxonomic experts or increasingly through the use of environmental DNA\, we also need ways of scaling up such biodiversity evaluations to larger scales\, covering entire regions or countries. AI models provide a unique tool to leverage complex biodiversity and remote sensing data to make predictions of biodiversity on large spatial scales\, while at the same time providing high spatial resolution. SUMMARY:Modulation of Innate Immunity by Dengue Viruses: Feeling the STING
DESCRIPTION:Professor Ana Fernandez-Sesma obtained her Ph.D. in Biological Sciences from the University of Salamanca\, Spain\, and the Icahn School of Medicine Mount Sinai in New York. Professor Fernandez-Sesma is currently the Department Chair of the Department of Microbiology at the Icahn School of Medicine at Mount Sinai (ISMMS) in New York. \n\n\n\nHer research focuses on the modulation of the innate immune system by viruses with public health potential such as Dengue (DENV)\, Influenza (IAV)\, Human Immunodeficiency Virus (HIV)\, Zika (ZIKV)\, and SARS-CoV-2. The goal of their studies is to understand the evasion mechanisms used by viruses to escape the immune system and establish infection in humans. DESCRIPTION:The Precision Medicine Capability now invites clinical researchers (PI) to submit Letters-of-Interest\, LoI\, for co-developing collaborative projects to test feasibility of generating interoperable multimodal data on clinically relevant samples at SciLifeLab. \n\n\n\nRead more\n\n\n\nregistration\n\n\n\nThis call will fund 2-3 pilot projects to perform multimodal analyses at any of SciLifeLab’s  technology platforms aiming to increase feasibility of bedside-to-bench-to-bedside coordination. \n\n\n\nThe pilots will mainly focus on sample flow\, both bedside-to-bench and cross-platform including data integration. All needed permits need to be in place and sampling processes should aim to align with routine sampling and an efficient use of patient material to avoid unnecessary sampling\, The pilots will focus on feasibility in generating multimodal data on small clinical cohorts (10s of patients) and the exact sample processing flow will need to be customized together with the PI and the technology platforms according to sample sets available and the requested data types to be generated. SUMMARY:RNA-seq data analysis
DESCRIPTION:This workshop will introduce the best practice bioinformatics methods for processing and analyses of RNA-seq data via a series of  lectures and computer practicals. \n\n\n\nTopics covered will include: \n\n\n\n\nRNAseq quality control analysis\n\n\n\nMapping of short reads\n\n\n\nQuantification of gene expression\n\n\n\nExploratory data analysis\n\n\n\nDifferential gene expression\n\n\n\nGene set enrichment analysis\n\n\n\n\nMore details about the course can be found at the previous year webpage: RNAseq course 2023 \n\n\n\nThe course will follow similar structure and topics. \n\n\n\nNOTE: in March 2024\, the course will be a 5-day-course on-site in Uppsala. \n\n\n\nRegister here\n\n\n\nEntry requirements\n\n\n\nRequired for being able to follow the course and complete the computer exercises: \n\n\n\n\nBasic knowledge in Linux and R\n\n\n\nYour own laptop with the following specs:At least 6 GB of RAM.Operating system Win10\, OS X or Linux\n\nAt least 30 GB of free storage\n\n\n\n\n\n\nDesirable: \n\n\n\n\nExperience working with NGS data analysis or completed the NBIS workshop “Introduction to Bioinformatics using NGS data”\n\n\n\nExperience working in R or completed the NBIS course “R Programming Foundations for Life Scientists”\n\n\n\n\nDue to our best practice to have a high teacher to student ratio we have set the number of participants to a maximum of 20 participants. If we receive more applications\, participants will be selected based on several criteria. Selection criteria include correct entry requirements\, motivation to attend the course as well as gender and geographical balance. \n\n\n\nCourse fee\n\n\n\nA course fee* of 3000 SEK for non-profit organisations will be invoiced to accepted participants. DESCRIPTION:The Planetary Biology Capability is organizing a session on “Exploring and understanding biodiversity” that will count on the participation of Prof. Davis Wardle (Umeå University)\, Prof. Katherine McMahon (University of Wisconsin-Madison) and Prof. Mark Blaxter (Sanger Institute). The DDLS research area\, Evolution\, and Biodiversity\, is organizing a session on the importance of data-driven life science in ecology and evolution. The DDLS Fellow Kelly Swarts is one of the Plenary speakers. \n\n\n\nSciLifeLab related sessions:\n\n\n\n\nPlanetary Biology pre-conference session: Towards the efficient use of molecular approaches and infrastructure to accelerate research in the field of Planetary Biology\n\n\n\n\nThis session aims to enhance connections between SciLifeLab\, the Planetary Biology Capability\, and the PB research community in Lund. In this session\, we welcome contributions addressing various aspects of biodiversity\, including how to assess it\, key drivers affecting biodiversity\, and the consequences of change (and loss) of biodiversity. We particularly encourage presentations that emphasize large-scale patterns and processes that move beyond the local scale. \n\n\n\n\nDDLS: the importance of data-driven life science in ecology and evolution (S13)\n\n\n\n\nThe importance of data-driven science in Ecology and Evolution” will spotlight innovative research methodologies and findings utilizing computational techniques and massive data streams to explore ecological dynamics. Payam is tasked with leading strain development activities as a complementary module to the scale-up activities all centralized at RISE Bioeconomy Arena\, Örnsköldsvik Sweden. The Arena is part of the High Coast Innovation Park at the heart of the Swedish forest industry where world class infrastructure with strong local and global network lays the right foundation for innovative bio-centred companies to grow.Having received his PhD degree at Chalmers University of Technology (Sweden)\, Payam spent 5 years as a researcher at the University of Gothenburg\, European Molecular Biology Laboratory (EMBL\, Germany) and the University of Rovira I Virgili (Spain)\, advancing on high-throughput microbial screening and evolution techniques for industrially relevant phenotypes\, especially the food sector.
