This course will teach how to produce publication grade figures using R. A part of this course is also about making interactive plots that the researchers can view and share in a web-server to make interactive visualizations of their data. \n\n\n\n\n\n\n\nCourse content\n\n\n\nIn this course you will learn how to visualize your data in R. \n\n\n\nIn particular\, you will learn how to: \n\n\n\n\nformat the data necessary for ggplot\n\n\n\nmake bar-charts\, box-plots and others using ggplot\n\n\n\nmake PCA plots in ggplot\n\n\n\nuse R packages for heatmaps\n\n\n\nplot data on maps using R (optional)\n\n\n\nplot and handle phylogenetic trees in R (optional)\n\n\n\nmake interactive plots in R using Rshiny\n\n\n\nhost a Rshiny app in one of the available servers\n\n\n\n\n\n\n\n\nLearning outcomes\n\n\n\nBy the end of the course the participant will be able to: \n\n\n\n\nhandle data in R for visualizations\n\n\n\napply the grammar efficiently in ggplot to obtain the desired plot\n\n\n\ncombine different data and/or different plots that are of publication-grade\n\n\n\nwrite your own simple Rshiny app\n\n\n\ndeploy Rshiny apps in public servers. \n\n\n\n\n\n\n\n\nEntry requirements\n\n\n\nRequired for being able to follow the course and to complete the plotting exercises: \n\n\n\n\nfamiliarity with using R and Rstudio\n\n\n\na computer with R and Rstudio installed\n\n\n\ninstallation of necessary R packages prior to the start of the course\n\n\n\n\n\n\n\n\nSelection criteria\n\n\n\nThe course can accommodate 25 participants. Selection criteria include correct entry requirements\, motivation to attend the course as well as gender and geographical balance. Academic affiliated registrants are prioritized prior to participants from the industry. \n\n\n\nPlease note that NBIS training events do not provide any formal university credits. The training content is estimated to correspond to a certain number of credits\, however the estimated credits are just guidelines. If formal credits are crucial\, the student needs to confer with the home department before submitting a course application in order to establish whether the course is valid for formal credits or not.

InfraVis aims to significantly improve data analysis support\, address new challenges involving large and complex data and create competitive advantages for researchers associated with Swedish universities or research institutes. \n\n\n\nInfraVis assists individual researchers\, research teams and research projects to visualize their research data from any scientific domain. Our definition of the term “visualization” includes all stages of data analysis in the visualization pipeline. Statistics\, machine learning\, and other tools are a part of the InfraVis arsenal. The data-driven analysis produces results that\, through methodical design\, have visual representations. These visual representations\, when interactive\, are visualizations that exploit the extraordinary ability of the human brain to detect\, classify\, and relate patterns and anomalies visually. InfraVis experts give access to state-of-the-art visualization competence\, support\, equipment\, training\, and methods. \n\n\n\nWe aim for more researchers at UmU to take advantage of the support InfraVis can bring. DESCRIPTION:This seminar will focus on collecting and using personal data in research. We will guide you through the different phases of a typical research project and discuss some commonly asked questions. We will\, for example\, talk about practical aspects of the ethical review\, GDPR\, and how to share sensitive data. The events will showcase how to put the FAIR principles\, and good data management into practice. In this one hour long webinar two researchers will present how they use Berzelius in their work and what research it allows them to carry out. We will give a short demonstration on how to request GPU resources on Berzelius and run scripts/software on the allocated GPU(s). SUMMARY:TEM sample preparation practical course
DESCRIPTION:This is a practical course on sample preparation for TEM and includes: \n\n\n\n\nUltra-microtome sectioning\n\n\n\nChemical fixation\n\n\n\nPlastic embedding\n\n\n\nTEM imaging\n\n\n\nHigh-pressure freezing & freeze substitution\n\n\n\nImmunolabeling techniques (Immunogold\, CLEM)\n\n\n\nVolume EM (FIB-SEM & Tomography)\n\n\n\n\nParticipants will practice TEM sample preparation and TEM imaging with a sample from their own project. Lab space limits the number of participants to 8\, chosen by motivation and project aim. Write a short project description\, motivation for participating and what sample you would like to bring for the course. DESCRIPTION:Benjamin F. Voight \n\n\n\nAssociate Professor\, Pharmacology and GeneticsUniversity of Pennsylvania – Perelman School of Medicine\, USA \n\n\n\n \n\n\n\n\n\n\n\nBio\n\n\n\nBen Voight received his PhD from the University of Chicago\, with postdoctoral training at Massachusetts General Hospital\, staying on at the Broad Institute as a research scientist. He is currently an Associate Professor at the University of Pennsylvania in the Department of Systems Pharmacology and Translational Therapeutics\, and the Department of Genetics. As a human geneticist\, research from his group focuses on understanding the genetic\, biological\, and evolutionary basis of metabolic phenotypes in human populations\, particularly diabetes\, cardiovascular\, and liver disease. Recent data scientific efforts focus on new association studies for discovery using biobank-scale data (e.g.\, the Million Veteran Program)\, post-association study analyses to understand the genetic architecture of disease and ultimately the underlying causal variants\, and quantitative trait locus mapping for expression and chromatic accessibility using primary pancreas and liver data sets. \n\n\n\n \n\n\n\nGenetics of Type 2 Diabetes: Advances\, Prospects\, and Challenges\n\n\n\n \n\n\n\nType 2 diabetes is a heterogeneous disease that develops through diverse pathophysiological processes and molecular mechanisms. Elucidating the processes and mechanisms by identifying new loci associated with disease\, the underlying causal variants and genes\, and the cell types of action are areas of current focus by the research community. I will describe recent contributions by the Type 2 Diabetes Global Genomic Initiative\, our newly minted consortium focused on expanding locus discovery across diverse ancestries\, understanding physiological mechanism and prediction of susceptibility to complications through genetic subtyping\, and nomination of putative causal genes and mechanism through statistical colocalization. SUMMARY:New insights into the lateral organization of biological membranes: Investigating the role of membrane dipole potential and the midplane interface
DESCRIPTION:Seminar by Frederick A. Heberle\, Department of Chemistry\, University of Tennessee\, Knoxville\, TN\, USA \n\n\n\nAbstract\n\n\n\nCells can dynamically alter the spatial organization of lipids and proteins in the plasma membrane to regulate processes including cell signaling. The size and morphology of membrane domains\, and how these depend on lipid composition\, have drawn attention as potentially key variables in these processes. Model membrane studies have proven invaluable for elucidating the influence of phospholipid chains and headgroups\, as well as cholesterol concentration\, on membrane properties and phase behavior. Using this kind of bottom-up approach\, my group employs a diverse set of biophysical techniques including fluorescence microscopy and spectroscopy\, small-angle neutron scattering\, and cryogenic electron microscopy to characterize the phase behavior of lipid bilayer mixtures. In this talk\, I will show how two important yet poorly understood features of lipid membranes—namely\, the membrane dipole potential and the midplane interface of a compositionally asymmetric bilayer—can profoundly affect lateral lipid organization. \n\n\n\nZoom link

DESCRIPTION:Drug Discovery Seminars: Catalyzing Confidence: A Novel Strategy for Enhancing DEL Hit Validation in Drug Discovery \n\n\n\nPresenter: Dr Stefan Geschwindner\, PhD\, Director Biophysics\, AstraZeneca\, Mölndal\, Sweden \n\n\n\nHost: Pauliina Turunen\, Unit Target Protein Engineering (TPE)\, SciLifeLab DDD \n\n\n\n\n\n\n\nAbstract\n\n\n\nIn the realm of drug discovery\, validating hits derived from DNA-encoded library (DEL) screening is an indispensable step. This process necessitates the resynthesis and retesting of compounds to ascertain the consistency of observed activity while mitigating experimental artifacts. However\, the complexity arises from the fact that DNA barcodes in DEL libraries encode synthetic routes rather than chemical structures. This intricacy often leads to challenges in identifying genuine actives\, primarily due to incomplete chemical transformations during encoding\, resulting in low validation rates. \n\n\n\nIn response\, we will present a novel strategy for DEL hit validation. We will elucidate our approach\, which prominently features on-DNA compound resynthesis\, mirroring the methods employed during initial library synthesis. This seamlessly integrates with subsequent hit validation endeavors by using highly sensitivity surface-based biosensing in combination with a novel assay format. We will illustrate affinity correlations between on-DNA and off-DNA compounds\, offer insights into assay development\, and emphasize the utilization of enhanced sensitivity to allow us to detect low-abundancy on-DNA compounds. We will describe a systematic framework for DEL hit validation\, enhancing the identification of genuine binders with unwavering confidence and heightened sensitivity for drug discovery. \n\n\n\nSpeakers biography\n\n\n\nDr. Stefan Geschwindner is currently a Director at AstraZeneca R&D Gothenburg in Sweden where he is heading the Biophysics department within Discovery Sciences. He obtained his Ph.D. at the University of Frankfurt/Germany working predominantly with NMR to elucidate protein structures. After his Ph.D. he joined the Astra Structural Chemistry Laboratory with focus on protein engineering and characterization and helped to implement a variety of different biophysical methods and technologies in the early drug discovery process. Before moving into his current role\, he had different roles as Team leader in Protein Engineering and as Principal Scientist in Biophysics. His over 50 peer-reviewed publications are frequently cited leading to an h-index of 26.

DESCRIPTION:Welcome to join the Campus Solna Seminar Series – an  initiative to promote the fantastic science ongoing at Campus Solna and hopefully forge more internal communication and collaboration between within Campus Solna. The format consists of two 15 min talks (One speaker from the Alpha-building and one from the Gamma-building respectively)\, with an additional 5 min of questions. Presentation of ongoing (unpublished) projects is strongly encouraged. \n\n\n\nThe seminars are held Thursdays 12:00-13:00.
