DESCRIPTION:We are delighted to invite you to join our upcoming workshop on “Developing AI Agents in Life Sciences”\, organized by SciLifeLab Data Centre. AI agents are emerging as autonomous systems that orchestrate scientific workflows by interacting with digital tools and data sources. These have various implications for life science research. They can\, for example\, simplify complex analyses by automating data integration\, run computational models\, and coordinate experimental steps\, making research pipelines more efficient and reproducible. In this on-site hands-on workshop held at Air & Fire\, SciLifeLab building in Solna\, we will introduce and discuss AI Agents in life science\, and engage in collaborative practical sessions. Head – GO FAIR US\, Secretary General – CODATA\, Principal Investigator – NIAID Data Landscaping and FAIRification\, San Diego Supercomputer Center\, UC San Diego \n\n\n\nWhen: Wednesday Dec 3\, 16:30-17:30 CET (Zoom) \n\n\n\nregister here\n\n\n\nAs organisations adopt the FAIR Principles\, many face challenges FAIRifying not just datasets but entire ecosystems.  The National Institute of Allergy and Infectious Diseases (NIAID)\, an Institute within the US National Institutes of Health (NIH)\, manages a diverse data landscape across infectious\, allergic\, and immunologic domains. \n\n\n\n\n\nIts FAIRification project aims to improve discovery and reuse across repositories with varied architectures\, metadata maturity\, and timelines. This work culminated in the recently released\, “A Blueprint for Including Digital Objects in the NIAID Data Ecosystem.  \n\n\n\n\n\n\n\n\n\n\n\nThis presentation describes the GO FAIR US–led assessment of NIAID repositories\, highlighting: \n\n\n\n\nCustomized FAIR assessment instruments\n\n\n\nEvaluation of record-based (not just file-based) repositories\n\n\n\nCommon assessment and progress tracking\n\n\n\nImpact-driven adoption of metadata standards and PIDs\n\n\n\nImproving citation practices\n\n\n\nAdapting to social and project constraints\n\n\n\n\nThe approach builds on prior FAIR frameworks (FAIRsFAIR\, RDA DMM\, EarthCube\, GO FAIR Foundation) and uses stakeholder-informed questionnaires and interviews to capture repository practices. This workshop provides an overview of open science policy related to software\, and introduces the Open Science Software Checklist \, showing how to apply it to make research code adhere to open science policies and guidelines. We will create a Rubric that outlines the different knowledge\, skill and ability areas of data-driven life scientists and map these competencies against beginner\, intermediate and mastery levels. \n\n\n\nIn this way\, we will help define the scope of data-driven life scientists and demonstrate what is needed for them to progress along learning paths from beginners to masters in their subject areas\, thereby helping them understand how and where they can develop professionally. Amid quickly changing scientific landscapes\, complex and pressing real-world issues\, and growing mistrust in science\, it is important to create a shared framework for what we mean when we describe data-driven life scientists\, which will help bring credibility to the profession\, trust\, and clear guidance on how to professionally develop. \n\n\n\nParticipants will need to bring a laptop or tablet to this workshop to be able to fully participate.

During the workshop we will first present the basics of Docker and how to build Docker container images. Building on this knowledge participants will then carry out hands-on exercises on their own laptops while we will be available to help. Finally\, we will also demonstrate how to publish applications packaged as Docker images on SciLifeLab Serve (https://serve.scilifelab.se) and make them available on the web with a URL (for example\, to be used in research papers or other output). In this workshop\, we will discuss past\, current\, and future evaluation criteria\, and will then provide hands-on exercises to demonstrate how researchers can get and give credit for a range of research outputs\, including datasets\, software\, code\, public engagement\, and training. DESCRIPTION:Location: Online via Zoom \n\n\n\n\n\nFuture generations of scientists will benefit from early introduction of Open and FAIR principles. By providing a general understanding of sound\, open\, transparent\, and reproducible research principles and inspiring students we will gain a positive and real change in the academic culture ultimately leading to better research. \n\n\n\n\n\nIntroducing these concepts to the public can also help demystify the research process\, allay public fears about data misuse through inappropriate sharing\, and educate and inform the public about what it really means to work Openly and Reproducibly. \n\n\n\nIt can also be used to persuade the public to support ongoing efforts for Open and FAIR research in order to get the most out of taxpayer funds and garner more interest in participation in citizen science projects. \n\n\n\n \n\n\n\n\n\nWhat we want to do\n\n\n\nWe call for the inclusion of Open and FAIR principles at earlier time points e.g. in the school curriculum to young adults at school and undergraduate students. Together with Edinburgh ReproducibiliTea community we would like to develop training materials for that purpose. \n\n\n\nThe training material should encourage students to reflect on more general values such as transparency and openness in research\,  and motivate them to conduct methodologically sound research avoiding pitfalls associated with a lack of transparency and reproducibility. \n\n\n\nThis is a community led effort towards developing training material which is supported by the offer of a mentorship program provided by Open Life Science (OLS) to encourage individuals who might be interested in learning how to apply open principles in their work and in taking a leading role. \n\n\n\nHow to get involved\n\n\n\nThis is a first of a series of events designed to bring the community together to co-create material needed in different formats\, e.g. training slides\, guidebooks\, video/animations\, infographics etc… \n\n\n\nWe will facilitate the interactions via a series of community check-ins occurring between 4 to 6 weeks intervals\, we also offer biweekly co-working sessions and communications via slack for those who would like to stay in touch while working asynchronously. \n\n\n\nWe welcome all sorts of contributions e.g. input and suggestions\, reviewing\, spreading the word and advertising\, copy editing\, art work! SUMMARY:FAIR principles in life science research practice 
DESCRIPTION:Location: Online via Zoom\n\n\n\nThis online workshop will showcase how to put the FAIR principles into practice and is specifically designed to cater to life science researchers at all career stages. It is organised by SciLifeLab Data Centre and NBIS and include international speakers\, presenters from the SciLifeLab community and optional hands-on exercises guided by experts from NBIS and SciLifeLab Data Centre.  \n\n\n\nThe workshop aims to highlight some of the strongest motivators for adopting the FAIR principles and demonstrate how to operationalise them in your projects’ data management practices. While the intended audience is the full spectrum of researchers from experienced principal investigators to early career PhDs the registration open to everyone involved in life science research. To serve participants with varying roles and priorities the day is divided into two companion sessions and you can sign up for one or both at your leisure. The morning session covers the principles and a selection of case studies on how to operationalise them. The afternoon session is based on practical exercises and will provide an opportunity to gain hands-on experience of making research data FAIR. \n\n\n\nThe overall issues that the sessions aim to address is the fact that an increasing number of policymakers and funders are expecting research projects to adopt the FAIR principles for scientific data management. While the acronym is composed of words that are commonly associated with assessing secondary data—that is that they are Findable\, Accessible\, Interoperable\, and Reusable—it might not be obvious how to prepare your data to be FAIR. \n\n\n\nAcceptance to this workshop is on a first come\, first served basis. Registration is required to receive the Zoom link. Physical participation is recommended since some AI models are not allowed to be shown via streaming and there will be no recording after the seminar according to the live demonstration policy of OpenAI.  \n\n\n\nContact: Prof. Ola Spjuth\, AI coordinator\, SciLifeLab Data Center. \n\n\n\nSpeaker: Wei OUYANGKTH Royal Institute of Technology and Science for Life Laboratory \n\n\n\nAbstract\n\n\n\nHave you imagined how AI may one day help you with your research by proposing new ideas\, running experiments\, analyzing data\, and even writing manuscripts? While current AI systems are too weak for those tasks\, we are closer than ever before! \n\n\n\nIn June 2020\, OpenAI revealed the most advanced AI model in the world\, GPT-3. It is the largest natural language processing model ever created with 175 billion parameters\, trained on about 45TB of text data\, and it cost $12 million for a single training run that may be utilized and reused for many tasks. Not only are these numbers impressive\, its “text in\, text out” interface can be used as a general purpose tool for almost any language task with impressively good performance. With the newly released Codex model (a descendant of GPT-3)\, it can even generate source code in popular programming languages by following instructions in natural languages\, e.g.\, English. GPT-3 not only brings us to a new paradigm of AI-assisted coding\, but it also has a great potential to address long-standing challenges in deep learning about generalization and interpretability. \n\n\n\nWe are excited to share with you what we have learned so far about GPT-3 and its applications in life science. In this talk\, we will give you an overview and discuss the promises and pitfalls of GPT-3. You will also see live demos in biomedical applications\, such as processing genomic sequences\, analyzing microscopy images\, and creating user-friendly software with graphical user interfaces (GUIs). Hopefully\, this session will serve as inspiration for your own research\, serve as a basis for discussion about AI in life science\, and convey how these tools may accelerate data-driven life science at SciLifeLab. \n\n\n\nBiography\n\n\n\nWei OUYANG is a researcher in Prof. Emma Lundberg’s group at the Science for Life Laboratory and KTH Royal Institute of Technology. He has a diverse background across several different fields including material science\, computer science and advanced microscopy imaging. In 2018\, Dr. Ouyang obtained his PhD in computational image analysis at Institut Pasteur\, Paris where he mainly focuses on applying deep learning for super-resolution microscopy. During this period\, he developed a deep learning method called ANNA-PALM which massively accelerates super-resolution localization microscopy by 100x. To address the challenges in the dissemination of AI tools\, he developed an open-source computational platform\, ImJoy\, which makes deep learning tools easier to build and more accessible to the user. He is actively involved in consortiums and community activities for promoting more open\, scalable\, accessible and reproducible scientific tools. Dr Ouyang has been focusing on AI augmented microscopy imaging and data-driven whole cell modeling. More recently\, he is excited about the recent progress in the field of AI and has a knee interest in exploring the next generation of data-driven life science powered by AI\, robotics\, blockchain and decentralized applications. \n\n\n\nRegister here
